Perturbation of the gut microbiome by Prevotella spp. enhances host susceptibility to mucosal inflammation

Aida Iljazovic et al.

Summary: The colonization of the intestinal microbiota with Prevotella genus has been linked to exacerbation of intestinal inflammation in mice. This study found that Prevotella intestinalis alters the composition and function of the ecosystem, leading to a reduction in short-chain fatty acids, specifically acetate, and a decrease in IL-18 levels, which exacerbates intestinal inflammation. Supplementation of IL-18 can alleviate the inflammation associated with Prevotella colonization.

The effect of taxonomic classification by full-length 16S rRNA sequencing with a synthetic long-read technology

Jinuk Jeong et al.

Summary: This study compared sFL16S and V3V4 sequencing methods on human gut microbiota samples and found that sFL16S showed better resolution and identification accuracy at the species level. This indicates that the new sFL16S method is a suitable tool to overcome the weakness of the V3V4 method.

BugSeq: a highly accurate cloud platform for long-read metagenomic analyses

Jeremy Fan et al.

Summary: BugSeq is a novel and highly accurate metagenomic classifier for nanopore reads, evaluated on simulated data, mock microbial communities, and real clinical samples. Compared to existing tools, BugSeq shows superior accuracy and run times, especially in producing higher concordance with microbiological culture and qPCR results in samples from patients with lower respiratory tract infections.

An Epidemiological Meta-Analysis on the Worldwide Prevalence, Resistance, and Outcomes of Spontaneous Bacterial Peritonitis in Cirrhosis

Phoebe Wen Lin Tay et al.

Summary: The global prevalence of SBP among liver cirrhotic patients is 17.12%, with the highest in Africa and the lowest in North America. Community-acquired SBP has a lower prevalence compared to healthcare-associated SBP. High-income countries show a decreased risk and negative outcomes of SBP.

Primer, Pipelines, Parameters: Issues in 16S rRNA Gene Sequencing

Isabel Abellan-Schneyder et al.

Summary: Short-amplicon 16S rRNA gene sequencing is the preferred method for studying microbiomes, but the choice of primers, databases, and bioinformatics settings significantly influence the outcomes. It is important to independently validate results generated by different primer pairs and consider the impact of database discrepancies on taxonomic assignment accuracy. Appropriate amplicon truncation, thorough testing of processing pipelines, and the use of complex mock communities are crucial for accurate microbial composition analysis.

Rapid pathogen detection by metagenomic next-generation sequencing of infected body fluids

Wei Gu et al.

Summary: The developed mNGS test using cell-free DNA from body fluids demonstrates high sensitivity and specificity for identifying pathogens, showing potential clinical utility. This method shows promise in rapid pathogen detection and may accelerate clinical decisions by providing high-specificity, unbiased detection from diverse body fluids using metagenomic sequencing.
