Real-time resolution of short-read assembly graph using ONT long reads

Son Hoang Nguyen et al.

Summary: npGraph is a streaming hybrid assembly tool that uses assembly graph instead of separate pre-assembly contigs, resulting in more complete genome assembly by resolving the path finding problem on the assembly graph using long reads as the traversing guide. It provides a real-time visualization of the progress of assembly and maintains a low computational cost.

A high-throughput multiplexing and selection strategy to complete bacterial genomes

Sergio Arredondo-Alonso et al.

Summary: The introduction of long-read sequencing technologies allows for bridging contiguous sequences into complete genomes, although the higher costs limit the number of bacterial isolates that can be long-read sequenced. The 96 barcoding kit from Oxford Nanopore Technologies successfully generated near-complete chromosomal sequences for 96 Escherichia coli isolates. The combination of ONT sequencing data with short-read sequencing data is still highly desirable to achieve optimal genome accuracy and completeness.

Recovery of small plasmid sequences via Oxford Nanopore sequencing

Ryan R. Wick et al.

Summary: This study compared the ligation and rapid approaches for bacterial whole-genome sequencing by Oxford Nanopore Technologies, finding that the rapid library preparation method is preferable for recovering small plasmid sequences. Sequencing DNA from seven plasmid-rich bacterial isolates using Illumina as a reference, it was observed that small plasmids were underrepresented in ligation read sets but not in rapid read sets. The results also showed lower rates of chimaeric reads in the rapid read sets compared to ligation read sets.

Emergence and dissemination of antimicrobial resistance in Escherichia coli causing bloodstream infections in Norway in 2002-17: a nationwide, longitudinal, microbial population genomic study

Rebecca A. Gladstone et al.

Summary: This study found that CC131 clade A isolates, predominantly antimicrobial susceptible, were established early and sustained, indicating that resistance is not necessary for clonal success. However, in the low antibiotic use setting of Norway, resistance to important antimicrobial classes has rapidly been selected for in CC131 clade A isolates. This underscores the importance of genomic surveillance in understanding the complex ecology of multidrug resistance dissemination and competition.
