Summary: Environmental DNA metabarcoding is a powerful tool for studying biodiversity, but bioinformatic approaches need to adjust to the diversity of taxonomic compartments targeted as well as to each barcode gene specificities. The study built and tested a pipeline based on read correction with DADA2 for analyzing metabarcoding data from prokaryotic and eukaryotic life compartments, and validated it with ribosomal and mitochondrial markers using metazoan mock communities and deep-sea sediment samples. The results showed that ASVs and OTUs describe different levels of biotic diversity, emphasizing the importance of clustering and LULU-curation for generating metazoan biodiversity inventories.
