Mutation rate and spectrum in obligately outcrossing Caenorhabditis elegans mutation accumulation lines subjected to RNAi-induced knockdown of the mismatch repair gene msh-2

Vaishali Katju et al.

Summary: DNA mismatch repair (MMR) is a conserved repair pathway that influences molecular evolution by detecting and correcting mismatches, reducing mutational load, and preventing lethality. Impaired MMR activity in Caenorhabditis elegans increased the frequency of nuclear base substitutions and small indels, while also influencing copy-number variation of rDNA genes. In C. elegans, msh-2 repairs transitions more efficiently than transversions and increases the AT mutational bias compared to wildtype. The X chromosome exhibited unique mutation patterns, potentially due to sex-specific mutation rates or nonrandom distribution of mutable sites between chromosomes. Overall, MMR efficiency varies between taxa and is more effective in detecting and repairing small indels in eukaryotes compared to prokaryotes.

Phenotype Bias Determines How Natural RNA Structures Occupy the Morphospace of All Possible Shapes

Kamaludin Dingle et al.

Summary: Developmental bias is the primary explanation for the occupation of the RNA secondary structure morphospace, with only the most frequent structures appearing in nature and a small number of random sequences needed to produce all observed RNA secondary structures. These patterns are accurately predicted by the likelihood of structures appearing upon a uniform random sampling of sequences.

Dynamics of Adaptation During Three Years of Evolution Under Long-Term Stationary Phase

Sophia Katz et al.

Summary: The study reveals that E. coli continuously adapts genetically through the accumulation of mutations during the first three years spent under LISP. The convergent pattern of mutation accumulation reflects the adaptive nature of mutations under LISP. Differences in mutation rates among clones can influence the dynamics of adaptation and associated deleterious burdens.

Differences in evolutionary accessibility determine which equally effective regulatory motif evolves to generate pulses

Kun Xiong et al.

Summary: Transcriptional regulatory networks (TRNs) exhibit certain motifs, with type 1 incoherent feed-forward loops (I1FFLs) and negative feedback loops (NFBLs) being common solutions. The evolution of these motifs is influenced by selection conditions, with I1FFLs generally evolving more frequently than NFBLs. The evolutionary accessibility and not just relative functionality shape motif evolution in TRNs, with the expression levels of specific genes playing a crucial role.
