Application of the alchemical transfer and potential of mean force methods to the SAMPL8 host-guest blinded challenge

Summary: Our participation in the SAMPL8 GDCC Blind Challenge for host-guest binding affinity predictions showed excellent quantitative agreement between two different binding free energy methods. The results were found to agree well with experimental binding affinities, demonstrating high quality and precision achieved by theory and methods.

Explicit solvation thermodynamics in ionic solution: extending grid inhomogeneous solvation theory to solvation free energy of salt-water mixtures

Summary: Hydration thermodynamics are crucial in various fields, and molecular dynamics simulations are considered the most precise method to predict solvation thermodynamics. However, the current implementation of inhomogeneous solvation theory (IST) cannot estimate solvation properties involving multiple solvent species. In this study, we introduce an extension to grid inhomogeneous solvation theory (GIST) that can consider salt contributions. We demonstrate the efficiency of our method by computing solvation energy, first and second order entropies of carbazole in 1 M NaCl solution. Our results show that while the ion entropy has a small effect, both water-water and water-ion entropies significantly contribute. We also test the quantitative validity of our method by comparing computed salting-out coefficients to experimental data and find a good correlation. Our method greatly expands the applicability of GIST, especially in MD simulations where ions are frequently used.

Automation of absolute protein-ligand binding free energy calculations for docking refinement and compound evaluation

Alchemical Transfer Approach to Absolute Binding Free Energy Estimation

By comparing with experimental data from 32 small molecules, the results of PME-GIST are highly consistent with TI calculations. Through a simple correction for high-order entropy terms, the results of PME-GIST are also highly consistent with experimental results.
