Molecular Co-occupancy Identifies Transcription Factor Binding Cooperativity In Vivo

Can Soenmezer et al.

Summary: The study found that transcription factors exhibit high DNA co-occupancy, even in the absence of direct physical interaction, and this molecular co-occupancy enhances binding cooperativity. This mechanism is widely used by transcription factors to remodel chromatin.

Studying transcription factor function in the genome at molecular resolution

Arnaud R. Krebs

Summary: About 7% of the human genome encodes cis-regulatory elements (CREs) that act as switches to regulate gene expression during organismal development. The challenge is to understand how transcription factors (TFs) interpret genetic information to influence gene expression patterns. The development of single-molecule footprinting (SMF) has aided in establishing the mechanistic interpretation of regulatory genetic information, and further advancements in single-molecule genomics (SMG) may impact our understanding of gene regulation mechanisms.

UniBind: maps of high-confidence direct TF-DNA interactions across nine species

Rafael Riudavets Puig et al.

Summary: This study processed around 10,000 ChIP-seq datasets to predict approximately 56 million TFBSs, supporting direct TF-DNA interactions for 644 TFs in multiple cell lines and tissues, and predicting over 197,000 cis-regulatory modules. The high-quality of TFBSs was reinforced by their evolutionary conservation, enrichment at active cis-regulatory regions, and ability to predict combinatorial binding of TFs.

Chromatin accessibility profiling methods

Liesbeth Minnoye et al.

Summary: This article discusses the characteristics and biochemical methods of chromatin accessibility, emphasizing its importance in identifying candidate regulatory genomic regions. It also mentions the use of bioinformatics tools for data interpretation and discovery of key regulators, as well as the maintenance of data quality and reproducibility. Lastly, it points out that while chromatin accessibility profiling is valuable, it needs to be complemented with orthogonal assays to explain the complex gene regulation process.
