UniProt: the universal protein knowledgebase in 2021

Updates over the past two years have increased the number of sequences to approximately 190 million, with new methods to assess proteome completeness and quality. UniProtKB has responded to the COVID-19 pandemic by expertly curating relevant entries and making them rapidly available through a dedicated portal.

Transcriptome analysis reveals major transcriptional changes during regrowth after mowing of red clover (Trifolium pratense)

Summary: The global transcriptional response to mowing of red clover was characterized by comparing plants grown under greenhouse conditions with those growing on agriculturally used fields. Unexpectedly, it was found that biotic and abiotic stress related changes overlay the regrowth related transcriptional changes in field grown plants, and gibberellins were shown to play a role in the developmental program related to regrowth after mowing. This study provides insights into the physiological and developmental processes of mowing on red clover, potentially leading to yield improvement.

Multiple Classes of Antimicrobial Peptides in Amaranthus tricolor Revealed by Prediction, Proteomics, and Mass Spectrometric Characterization

Summary: Traditional medicinal plants are a rich source of antimicrobial agents, including antimicrobial peptides (AMPs). Advances in genomic sequencing, in silico AMP predictions, and mass spectrometry-based peptidomics have enabled high-throughput discovery of bioactive peptides. This study profiled Amaranthus tricolor aerial tissue using MS-based proteomics/peptidomics, identifying AMPs predicted in silico and uncovering novel peptides within three AMP classes. Bioactivity screening of isolated Atr-LTP1 showed efficacy against ESKAPE bacterial pathogens.

Proteomic response of Escherichia coli to a membrane lytic and iron chelating truncated Amaranthus tricolor defensin

Summary: This study demonstrates the antibacterial activity of Atr-DEF2(G39-C54) against two Gram-negative human bacterial pathogens, with proteomic changes in E. coli indicating membrane lysis as an important mechanism of action. Additionally, the study highlights the potential multifaceted mechanism of action of plant defensin analogs beyond membrane disruption, including metal sequestration as a contributing factor.

Genome-Wide Analysis of nsLTP Gene Family and Identification of SiLTPs Contributing to High Oil Accumulation in Sesame (Sesamum indicum L.)

Summary: This study identified and characterized 52 SiLTPs in sesame, and revealed their interactions with transcription factors. Through transcriptome analysis and WGCNA, SiLTPI.23 and SiLTPI.28 were identified as candidate genes for high oil content in sesame seeds, with their functions validated through overexpression in Arabidopsis thaliana. These findings expand our understanding of nsLTPs in sesame and provide resources for genetic improvement of oil content in sesame seeds.

Arabidopsis thimet oligopeptidases are redox-sensitive enzymes active in the local and systemic plant immune response

Summary: Upon pathogen infection, receptors in plants trigger localized and systemic immune responses, with oscillations in the redox environment altering protein function. Arabidopsis thaliana thimet oligopeptidases TOP1 and TOP2 play crucial roles in plant defense against pathogens and oxidative stress, with increased activity under oxidative regulation contributing to immune signaling. TOP1 and TOP2 are involved in ROS-induced gene expression and can cleave immune component peptides, suggesting a role in redox-mediated signaling of local and systemic immunity.
