Bottom-Up Coarse-Grained Modeling of DNA

Tiedong Sun et al.

Summary: This review presents some well-developed bottom-up coarse-graining methods for effective modeling of DNA properties, such as DNA flexibility, conformation, melting, and condensation, based on underlying atomistic force field simulations. These methods separate fast and slow dynamic processes in molecular systems and construct coarse-grained Hamiltonian using pair-wise additive potential for efficiency in computer simulation.

SARS-CoV-2 simulations go exascale to predict dramatic spike opening and cryptic pockets across the proteome

Maxwell Zimmerman et al.

Summary: Researchers utilized the Folding@home project to simulate the viral proteome of SARS-CoV-2 and discovered 'cryptic' epitopes, with spike variants affecting the balance between receptor binding and immune evasion. The data and models generated provide valuable insight for the design of antiviral drugs.

From System Modeling to System Analysis: The Impact of Resolution Level and Resolution Distribution in the Computer-Aided Investigation of Biomolecules

Marco Giulini et al.

Summary: The increasing computer power and improved accuracy of atomistic force fields have enabled researchers to study biological systems at the molecular level in detail. However, the length and time scales of many processes of interest are still out of reach for current hardware, leading to important questions remaining unanswered. Coarse-grained models, simplified representations of molecules at a lower resolution than atomistic, are commonly used in the investigation of biological physics problems, but the optimal degree of simplification remains a crucial open issue.
