Site-specific quantification of 5-carboxylcytosine in DNA by chemical conversion coupled with ligation-based PCR

Qian Wang et al.

Summary: 5-Methylcytosine (5mC) is the most important epigenetic modification in mammals. This study presents a method for specific quantification of 5-carboxylcytosine (5caC) in DNA, which could promote further investigation into the functional roles of 5caC in future studies.

Sensitive and Simultaneous Determination of Uridine Thiolation and Hydroxylation Modifications in Eukaryotic RNA by Derivatization Coupled with Mass Spectrometry Analysis

Yi Dai et al.

Summary: The discovery of dynamic and reversible modifications in RNA has expanded their functional repertoires, offering new insight into biological processes. A novel chemical derivatization strategy combined with mass spectrometry analysis has been developed to sensitively and simultaneously determine uridine thiolation and hydroxylation modifications in eukaryotic RNA, enhancing detection sensitivity by up to 339-fold. This method has been used to identify a new modification of 5-hydroxyuridine (ho(5)U) in mammalian cell small RNAs, demonstrating superior capability in detecting low-abundance RNA modifications and potentially leading to the discovery of new modifications in RNA.

FTO-mediated cytoplasmic m6Am demethylation adjusts stem-like properties in colorectal cancer cell

Sebastien Relier et al.

Summary: The demethylase FTO was shown to remove N6-methyladenosine (m6A) and N6, 2'-O-dimethyladenosine (m6A(m)) modifications on RNAs. Here the authors show that FTO impedes cancer stem cell-like abilities in colorectal cancer cells through its m6A(m) demethylase activity, not through internal m6A demethylase activity.

Direct decarboxylation of ten-eleven translocation-produced 5-carboxylcytosine in mammalian genomes forms a new mechanism for active DNA demethylation

Yang Feng et al.

Summary: DNA cytosine methylation, specifically 5mC, is a crucial epigenetic process in higher eukaryotes, regulated by DNMTs, TET, and TDG. Active demethylation of 5mC can occur through the TET-TDG-BER pathway or direct decarboxylation of 5caC, both of which may impact genome integrity.

The epitranscriptome beyond m6A

David Wiener et al.

Summary: This Perspective reviews efforts to map six different RNA modifications and how they differ from N-6-methyladenosine. The authors discuss technical and analytical challenges of characterizing the epitranscriptome and provide their conclusions on the abundance and distribution of these modifications. The article highlights commonalities and differences among the modifications in comparison to m(6)A, speculating on their origins and functional abilities over evolutionary timescales.
