Handhold-Mediated Strand Displacement: A Nucleic Acid Based Mechanism for Generating Far-from-Equilibrium Assemblies through Templated Reactions

Javier Cabello-Garcia et al.

Summary: The use of templates for sequence-controlled assemblies, particularly in long polymers, is a well-established method. However, the transient template recognition interactions during the biogenesis of sequence-controlled polymers can disrupt the equilibrium, leading to the production of far-from-equilibrium output. Handhold-mediated strand displacement (HMSD) is proposed as an alternative mechanism to generate out-of-equilibrium products by decoupling drive and specificity in DNA-based reactions.

Dissipative Gated and Cascaded DNA Networks

Zhixin Zhou et al.

Summary: The study presents nucleic acid-based, out-of-equilibrium, dissipative networks driven by nucleic acid fuels and the nicking enzyme Nt.BbvCI. Experiments show activation and regeneration of functional modules, as well as selective gated dissipative operation and intercommunication of two networks. Computational simulations are used to predict transient patterns of the systems under different conditions.

Multifunctional Clip Strand for the Regulation of DNA Strand Displacement and Construction of Complex DNA Nanodevices

Liquan Liu et al.

Summary: The development of the Clip tool expands the functionality of DNA strand displacement-based nanodevices, achieving multiple regulatory functions such as fine adjustment of reaction rates, allosteric strand displacement, selective activation, and reaction resetting. DNA walking machines constructed using this tool demonstrate controllable walking, concatenation, and programmable pathways, showcasing the versatility of the Clip-toehold-based DNA nanodevices.
