A unified catalog of 204,938 reference genomes from the human gut microbiome

Alexandre Almeida et al.

Summary: The Unified Human Gastrointestinal Genome (UHGG) and Protein (UHGP) collections include a large number of non-redundant genomes and protein sequences, which are crucial for studying the relationship between genotypes and phenotypes in the human gut microbiome.

Lactobacillus bile salt hydrolase substrate specificity governs bacterial fitness and host colonization

Matthew H. Foley et al.

Summary: Primary bile acids are metabolized by indigenous bacteria in the gastrointestinal tract, shaping host-microbiota interactions. Bacterial bile salt hydrolases cleave glycine or taurine from BAs, a crucial step for the production of secondary BAs. Lactobacilli harbor a diversity of BSHs, influencing their fitness and colonization in the gut, with enzymatic preferences and chemical features playing a role in determining toxicity during growth.

Bacterial associations in the healthy human gut microbiome across populations

Mark Loftus et al.

Summary: The study analyzes the nature of bacterial associations at the species level in healthy human gut microbiomes, identifying prevalent signature bacterial species that can accurately distinguish between populations. The bacterial association networks reveal conserved associations across populations and a dominance of positive associations over negative associations. Functional analysis suggests that taxonomic variation across human populations does not lead to substantial functional or structural differences.

Guild-based analysis for understanding gut microbiome in human health and diseases

Guojun Wu et al.

Summary: The gut microbiome plays a crucial role in human health and diseases, but identifying causative bacteria is challenging due to data sparsity and high dimensionality. Members of an ecosystem interact with each other, forming organizations that influence higher-level patterns and functions. By redefining the concept of guilds, it is possible to reduce dimensionality and sparsity in microbiome-wide association studies to identify gut bacteria that may causatively contribute to human health and diseases.

A New Strain of Christensenella minuta as a Potential Biotherapy for Obesity and Associated Metabolic Diseases

Dispersal strategies shape persistence and evolution of human gut bacteria

Falk Hildebrand et al.

Summary: Human gut bacterial strains can persist for decades in individuals, families, and geographic regions, with locally successful strains of Bacteroidota showing high levels of genetic adaptation. By contrast, Firmicutes rely on weak phylogeographic patterns but strong family transmissions, likely related to sporulation. These analyses provide insights into long-term persistence of gut microbes and the implications for gut flora modulations.

Identifying a Novel Bile Salt Hydrolase from the Keystone Gut Bacterium Christensenella minuta

Guillaume Dejean et al.

Summary: Christensenella minuta, a key member of the gut microbiome, was found to have a novel strain (strain DSM33407) that enhances microbiota diversity and stimulates deconjugation of primary bile acids. A protein carrying potent BSH activity was identified and cloned from the genome of C. minuta, showing preference for deconjugating glycine-conjugated bile acids. The phylogenetic tree of BSH-related enzymes in the human microbiome revealed that C. minuta's BSH sequence is distinct from others with a threshold of 70% identity.

Null-model-based network comparison reveals core associations

Summary: Microbial association networks constructed from statistically inferred associations may not accurately represent ecological interactions. The anuran toolbox helps researchers analyze noisy networks, identify nonrandom patterns, and core association networks, among other properties. This tool is useful for comparing microbial networks across different conditions, time series, gradients, or hosts.
