Database resources of the National Center for Biotechnology Information

Eric W. Sayers et al.

Summary: The National Center for Biotechnology Information (NCBI) offers a wide range of online resources for biological information and data, including GenBank (R) nucleic acid sequence database and PubMed (R) database of citations and abstracts. Entrez system allows search and retrieval operations for most of these data, with E-utilities serving as the programming interface. Additional resources such as PMC, Bookshelf, Genome Data Viewer, SRA, ClinVar, dbSNP, dbVar, Pathogen Detection, BLAST, Primer-BLAST, IgBLAST, iCn3D, and PubChem are also accessible through the NCBI home page.

UniProt: the universal protein knowledgebase in 2021

Alex Bateman et al.

Summary: The UniProt Knowledgebase aims to provide users with a comprehensive, high-quality set of protein sequences annotated with functional information. Updates over the past two years have increased the number of sequences to approximately 190 million, with new methods to assess proteome completeness and quality. UniProtKB has responded to the COVID-19 pandemic by expertly curating relevant entries and making them rapidly available through a dedicated portal.

Trophic state alters the mechanism whereby energetic coupling between photosynthesis and respiration occurs in Euglena gracilis

Gwenaelle Gain et al.

Summary: The study found that there is photosynthesis-respiration coupling and membrane contacts between mitochondria and chloroplasts in E. gracilis. However, in mixotrophy, adjustment of the chloroplast ATP/NADPH ratio drives the interaction, while in photoautotrophy, the coupling is conditioned by CO2 limitation and photorespiration. Maintenance of photosynthesis-respiration coupling through plastic metabolic responses is key to E. gracilis functioning under changing environmental conditions.

Broadly sampled orthologous groups of eukaryotic proteins for the phylogenetic study of plastid-bearing lineages

Mick Van Vlierberghe et al.

Summary: Identifying orthology relationships among sequences is crucial for understanding evolution, diversity of life, and ancestral relationships among organisms. This study assembled a dataset tailored for phylogenomic research on algae and photosynthetic eukaryotes, integrating organellar data and distinguishing between gene paralogs. Through OrthoFinder analysis, top-quality and taxonomically diverse proteomes were used to identify orthogroups, functionally annotated with eggNOG, and aligned for phylogenetic tree computation, with a focus on plastid-bearing organisms.
