Validated removal of nuclear pseudogenes and sequencing artefacts from mitochondrial metabarcode data

Summary: Metabarcoding of Metazoa using mitochondrial genes may be affected by PCR and sequencing artifacts, as well as the co-amplification of nuclear mitochondrial pseudogenes (NUMTs). While read abundance thresholds and denoising methods can reduce noise, they do not fully address the complex nature of concomitant sequences and variable DNA contribution in samples. The metaMATE framework is proposed as a complement to denoising, allowing for comprehensive examination and evaluation of unwanted sequences in denoised datasets.
