Fragment molecular orbital calculations for biomolecules

Protein-ligand binding affinity prediction of cyclin-dependent kinase-2 inhibitors by dynamically averaged fragment molecular orbital-based interaction energy

Summary: Fragment molecular orbital (FMO) method is a powerful computational tool for structure-based drug design, and its application in combination with molecular dynamics simulations can improve the correlation between experimental binding free energies and FMO-based inter-fragment interaction energies (IFIEs). This study demonstrates that the dynamically averaged (DA) FMO-based approach achieves a high correlation (R-2 = 0.99) between experimental binding free energies and DA-IFIEs for CDK2 inhibitors. The DA FMO method with dispersion energies shows better performance compared to the pair interaction energy decomposition analysis (PIEDA).

FMODB: The World's First Database of Quantum Mechanical Calculations for Biomacromolecules Based on the Fragment Molecular Orbital Method
