Simulation of FUS Protein Condensates with an Adapted Coarse-Grained Model

Zakarya Benayad et al.

Summary: In this study, researchers developed a strategy to fine-tune the potential energy function for molecular dynamics simulations of biopolymer phase separation. By rebalancing protein-protein interactions against solvation and entropic contributions, they were able to simulate the liquid droplet formation of FUS low-complexity domain (LCD) with a rebalanced MARTINI model. The simulations successfully captured the phase separation of FUS-LCD droplets and provided insights into their physicochemical properties and dynamics.

Quantum-mechanical exploration of the phase diagram of water

Aleks Reinhardt et al.

Summary: By combining machine learning methods and advanced free-energy techniques, this study successfully predicts and calculates the phase diagram of water at three levels of hybrid density-functional theory, showing good agreement with experimental results, especially at pressures below 8000 bar. The research demonstrates the completeness of the experimental water phase diagram in the region considered, provides a feasibility of predicting a polymorphic system's phase diagram from first principles, and tests the limits of quantum-mechanical calculations through a thermodynamic approach.

Accurate model of liquid-liquid phase behavior of intrinsically disordered proteins from optimization of single-chain properties

Giulio Tesei et al.

Summary: Researchers have found that many intrinsically disordered proteins (IDPs) can participate in the formation of membraneless organelles in the cell. Investigating the phase behavior of IDPs through molecular simulations requires an accurate description of intramolecular and intermolecular interactions. By developing a coarse-grained model based on experimental data, the model accurately reproduces the conformational propensities of IDPs.

Reentrant liquid condensate phase of proteins is stabilized by hydrophobic and non-ionic interactions

Georg Krainer et al.

Summary: The study demonstrates that cellular proteins that form condensates at low salt concentrations can reenter a phase-separated regime at high salt concentrations, driven by hydrophobic and non-ionic interactions. This sheds light on the cooperation of hydrophobic and non-ionic interactions as general driving forces in the condensation process, with implications for biomolecular condensates.

A Simple Explicit-Solvent Model of Polyampholyte Phase Behaviors and Its Ramifications for Dielectric Effects in Biomolecular Condensates

Jonas Wessen et al.

Summary: Liquid-liquid phase separation (LLPS) in biomolecular condensates is influenced by electrostatic interactions and the dielectric environment. Simulations suggest that the presence of dielectric heterogeneity in condensed phases may only slightly enhance overall LLPS propensity. Theoretical treatments also indicate a partial compensation between solvent-mediated interactions and polyampholyte-solvent interactions.

Uncovering Differences in Hydration Free Energies and Structures for Model Compound Mimics of Charged Side Chains of Amino Acids

Martin J. Fossat et al.

Summary: This study investigates the hydration free energies and structures of model compounds mimicking ionizable side chains, revealing clear trends in the free energies of hydration for different residues. The analysis shows differences in hydration free energies and heat capacity for ionizable residues, providing a structural explanation for these observations. The results obtained from the AMOEBA model at 298 K are consistent with values obtained from the TCPD approach, indicating the reliability of the estimated hydration free energies.

Summary: A guiding principle in biology is the organization of biochemical reactions in space and time, often achieved through liquid-liquid phase separation (LLPS) to generate dynamic and reactive biomolecular condensates. These condensates, containing a complex mixture of proteins and nucleic acids, form specific internal architectures critical for specific biological functions.
