Species-targeted sorting and cultivation of commensal bacteria from the gut microbiome using flow cytometry under anaerobic conditions

Summary: Flow cytometry and cell sorting under anaerobic conditions can be used to detect, separate, and cultivate gut commensal bacteria. This study successfully isolated the extremely oxygen sensitive species Faecalibacterium prausnitzii and the under-represented keystone species Christensenella minuta, demonstrating the specificity of the antibodies and the effectiveness of the sorting strategies.

Cytometric fingerprints of gut microbiota predict Crohn's disease state

Summary: This study focuses on the potential of flow cytometry in diagnosing microbiome-associated diseases like Crohn's disease. Reanalyzing a disease cohort characterized by both 16S rRNA gene analysis and flow cytometry, changes in microbial community structure were found to be reflected in both types of data. Cytometric fingerprints can serve as a rapid diagnostic tool for classifying samples based on CD state.

Improved metagenome binning and assembly using deep variational autoencoders

Summary: Despite recent advances in metagenomic binning, reconstruction of microbial species from metagenomics data remains challenging. Here we develop variational autoencoders for metagenomic binning (VAMB), a program that outperforms existing state-of-the-art binners in reconstructing near-complete genomes on simulated and real data. VAMB is able to separate closely related strains with high accuracy and showcase different geographical distribution patterns of human gut microbiome species.
