Development and application of quantum mechanics/molecular mechanics methods with advanced polarizable potentials

Jorge Nochebuena et al.

Summary: Quantum mechanics/molecular mechanics (QM/MM) simulations are commonly used to study various features of large systems, particularly in investigating reaction mechanisms in condensed-phase and biological systems. The combination of QM and MM methods poses challenges that need to be addressed, but advancements in computational speed have enabled the expanded use of more complex and accurate methods.

Extension of the CL&Pol Polarizable Force Field to Electrolytes, Protic Ionic Liquids, and Deep Eutectic Solvents

Kateryna Goloviznina et al.

Summary: The polarizable CL&Pol force field has been extended to electrolytes, PILs, DES and glycols. By using the Tang-Toennies function to dampen interactions between small, highly charged atoms and induced dipoles, the force field achieves stable trajectories and accurate description of properties. The wider applicability of the force field to challenging systems is demonstrated through validation with experimental data.

Comparison between ab initio and polarizable molecular dynamics simulations of 1-butyl-3-methylimidazolium tetrafluoroborate and chloride in water

Andras Szabadi et al.

Summary: This study compares three different polarizable molecular dynamics force fields with an ab initio trajectory, revealing significant differences in diffusion coefficients mainly due to system size, density, and methodology differences. While radial distribution functions generally show agreement, overpolarization of chloride leads to unphysical results in MD trajectories. Excellent agreement in dipolar distributions emphasizes the importance of explicit polarizability, while comparison of IR spectra highlights similarities and differences between classical and ab initio dynamics.

The Intermolecular NOE Depends on Isotope Selection: Short Range vs Long Range Behavior

Philipp Honegger et al.

Summary: The nuclear Overhauser effect (NOE) is a powerful tool in molecular structure elucidation, providing three-dimensional information independent of chemical connectivity. By selecting interacting isotopes with significantly different gyromagnetic ratios, short-ranged intermolecular NOEs can be obtained, overcoming the limitations for intermolecular studies. This paves the way for re-evaluating existing NOE experiments and designing future ones accordingly, opening a new chapter in intermolecular structure elucidation.

Structural and electronic analysis of the octarepeat region of prion protein with four Cu2+ by polarizable MD and QM/MM simulations

Jorge Nochebuena et al.

Summary: Prions are associated with neurodegenerative diseases and the prion protein in neurons is believed to function as a metal ion transporter. The octarepeat region in the N-terminal domain can bind up to four copper ions, with different coordination modes observed depending on Cu2+ concentration. Molecular dynamics simulations showed the tetra-Cu2+/octarepeat complex forming a globular structure stabilized by interactions between Cu2+ and tryptophan residues, in agreement with experimental results.
