Comprehensive Peak Characterization (CPC) in Untargeted LC-MS Analysis

Comprehensive assessment of the diminished statistical power caused by nonlinear electrospray ionization responses in mass spectrometry-based metabolomics

Summary: It is well known that nonlinear electrospray ionization (ESI) distorts signal distribution in mass spectrometry (MS) analysis, resulting in decreased statistical power for t-test. However, the exact consequences and potential solutions to this quantitative issue have not been thoroughly explored. In this study, using a serial diluted urine metabolomics dataset, it was demonstrated that over 80% of metabolic features exhibit nonlinear ESI response patterns, causing skewed MS signal distributions. Among them, right-skewed MS distributions cannot be corrected by conventional data transformations. Furthermore, a Monte Carlo simulation was conducted to quantitatively evaluate the reduced statistical power for t-test calculated using MS signal data under different sample sizes and effect sizes. The results consistently showed that t-test using MS signal data has lower statistical power than t-test using metabolic concentration data. To address this statistical issue, a bioinformatic workflow called PowerU was proposed, which aims to mitigate the diminished statistical power caused by both the nonlinear ESI response and the inherent non-normal distribution of metabolic concentrations. The PowerU workflow consists of two steps: converting MS signals to quality control (QC) sample injection amounts to address the skewed MS signal distributions, and performing a Shapiro-Wilk test to assess data normality and guide the application of t-test and Mann-Whitney U test for optimal statistical outcomes. PowerU was validated using a metabolomics study of mouse cecum samples, and the results showed that PowerU significantly improves the statistical power for t-test and facilitates the discovery of significantly altered metabolites for downstream biological interpretation.
