Macromolecular Crowding Is More than Hard-Core Repulsions

Shannon L. Speer et al.

Summary: This review discusses experimental evidence and theories on how cellular crowding affects the equilibrium thermodynamics of protein stability and association, with a focus on the destabilizing effects of crowding observed under physiological conditions and the enthalpic effects produced by various cosolutes. The conclusions point to the importance of chemical interactions between macromolecules, cosolutes, and water in understanding crowding-induced destabilization. Suggestions for future studies are also provided.

Improving Martini 3 for Disordered and Multidomain Proteins

F. Emil Thomasen et al.

Summary: Coarse-grained molecular dynamics simulations are useful for determining conformational ensembles of proteins. However, the currently used coarse-grained forcefield underestimates the sizes of intrinsically disordered proteins (IDPs) and multidomain proteins. Increasing the strength of protein-water interactions can improve this underestimation.

Physics-based computational and theoretical approaches to intrinsically disordered proteins

Joan-Emma Shea et al.

Summary: Intrinsically disordered proteins (IDPs) are a special class of proteins that do not fold into specific 3D shapes, making experimental studies challenging and requiring theoretical and computational methods. Recent progress has been made in developing new computational and theoretical approaches to study the structure and dynamics of IDPs, particularly their phase separation into protein-rich condensates.

Abhinaw Kumar et al.

Summary: Residues spanning distinct regions of the low-complexity domain of the FUS-LC RNA-binding protein form fibril structures with different core morphologies, S-bend for FUS-LC and U-bend for FUS-LC-C. The formation of core-1 is favored compared to core-2, and computer simulations suggest that the two fibril cores do not coexist.

Reduced efficacy of a Src kinase inhibitor in crowded protein solution

Kento Kasahara et al.

Summary: The cell is crowded with proteins and other biomolecules, and the binding dynamics of an inhibitor with c-Src kinase can change in crowded environments compared to dilute solutions, potentially due to local conformational shifts in c-Src kinase. The presence of crowders like bovine serum albumins can reduce the efficacy of the inhibitor in experimental assays, highlighting the importance of understanding ligand binding pathways in crowded cellular environments.

Physics-driven coarse-grained model for biomolecular phase separation with near-quantitative accuracy

Jerelle A. Joseph et al.

Summary: Mpipi is a multiscale coarse-grained protein model that quantitatively describes the change in protein critical temperatures with respect to amino acid sequence, considering the dominant role of pi-pi and hybrid cation-pi/pi-pi interactions, and the stronger attractive contacts of arginines compared to lysines. Experimental benchmarks demonstrate that Mpipi predictions are in good agreement with experimental results, and the model can accurately predict protein-RNA interactions and liquid-liquid phase separation trends of proteins with sequence mutations.
