Petabase-scale sequence alignment catalyses viral discovery

Summary: Public databases contain a vast amount of nucleic acid sequences, but efficient methods for systematic exploration of this library have been lacking. In this study, we developed a cloud computing infrastructure, Serratus, to enable ultra-high-throughput sequence alignment at the petabase scale. By searching millions of diverse samples, we identified over 10(5) novel RNA viruses and characterized their environmental reservoirs. To facilitate viral discovery, we established a comprehensive database of these data and tools. Expanding the known sequence diversity of viruses has important implications for understanding emerging pathogens and improving pathogen surveillance.

Summary: The study used Oxford Nanopore Technology and Illumina platforms to compare the genomes of the virulent and attenuated strains of Histomonas meleagridis, revealing significant gene deletions and premature stop codons in the attenuated strain. Comparative analysis with other parasitic protists genomes showed unique gene losses and gene family expansions in the H. meleagridis lineage.

Streamlining CRISPR spacer-based bacterial host predictions to decipher the viral dark matter

Summary: A large number of new phages have been discovered through viral metagenomics, with their host prediction based on CRISPR spacers which represent past phage-bacteria interactions. A set of tools has been developed for predicting hosts of uncharacterized phages, utilizing a database of over 11 million spacers and a program for large viral datasets. Performance evaluations show promise for gut-virome characterization using this host prediction method.

The Rep protein, a conserved protein utilized for rolling-circle replication in CRESS DNA viruses, has been identified in several eukaryotic species. This research also highlights potential host species for CRESS DNA viruses based on endogenous sequences homologous to viral Reps.

Redondoviridae and periodontitis: a case control study and identification of five novel redondoviruses from periodontal tissues
