FAVOR: functional annotation of variants online resource and annotator for variation across the human genome

Hufeng Zhou et al.

Summary: Large-scale whole genome sequencing studies are identifying a multitude of genetic variants, and the Functional Annotation of Variants Online Resources (FAVOR) provides a comprehensive platform for annotating and prioritizing these variants based on their functional characteristics. FAVOR allows for online queries and visualization of the findings, making downstream analysis more convenient.

Extracting brain disease-related connectome subgraphs by adaptive dense subgraph discovery

Qiong Wu et al.

Summary: Group-level brain connectome analysis is of increasing interest in neuropsychiatric research to identify disease-related subnetworks. The likelihood-based ADSD model can extract disease-related subgraphs effectively, leading to the discovery of accurate latent connectomic subnetworks. This approach shows superior performance in schizophrenia research and synthetic data analysis.

Genetic diversity fuels gene discovery for tobacco and alcohol use

Gretchen R. B. Saunders et al.

Summary: This study utilized global genetic diversity data to discover and fine-map genomic loci associated with tobacco and alcohol use. Ancestry-aware transcriptome-wide association studies were conducted to understand the function of these loci. The study also evaluated the genetic architecture and predictive power of polygenic risk in different populations. The results demonstrated that increasing sample size and genetic diversity improved the identification and fine-mapping of loci, but polygenic risk scores performed poorly across different ancestries.

Powerful, scalable and resource-efficient meta-analysis of rare variant associations in large whole genome sequencing studies

Xihao Li et al.

Summary: In this study, the researchers propose MetaSTAAR, a powerful and resource-efficient rare variant meta-analysis framework for large-scale WGS/WES studies. MetaSTAAR takes into account relatedness and population structure, and improves the power of rare variant tests by incorporating multiple variant functional annotations. The results show that MetaSTAAR performs well in large-scale rare variant meta-analysis and can be applied in biobank-scale cohorts.

A framework for detecting noncoding rare-variant associations of large-scale whole-genome sequencing studies

Zilin Li et al.

Summary: Large-scale whole-genome sequencing studies have enabled analysis of noncoding rare-variant associations with complex human diseases and traits. The proposed STAARpipeline is a computationally efficient and robust framework for noncoding rare-variant association analysis. It can automatically annotate whole-genome sequencing data and perform flexible gene-centric and non-gene-centric analysis by incorporating multiple functional annotations.

Genome-wide association meta-analysis of nicotine metabolism and cigarette consumption measures in smokers of European descent

Jadwiga Buchwald et al.

Summary: This study conducted the largest GWAS to date on NMR in European ancestry current smokers, identifying multiple genetic variants associated with nicotine clearance rate. Understanding the genetic factors influencing smoking-related traits can facilitate epidemiological studies of smoking and disease, and optimize smoking cessation support to reduce the personal and societal costs associated with smoking.
