Synthetic biology of extremophiles: a new wave of biomanufacturing

Jian-Wen Ye et al.

Summary: Microbial biomanufacturing has gained increasing interest for diverse product production, with extremophiles showing better performance for cost-effective production due to their exceptional growth and synthesis capacity under stress conditions. This review highlights the growing number of products already manufactured using extremophiles and also summarizes genetic parts, molecular tools, and manipulation approaches for extremophile engineering. Next-generation industrial biotechnology based on engineered extremophiles promises to simplify biomanufacturing processes, achieve open and continuous fermentation without sterilization, and utilize low-cost substrates, making it an attractive green process for sustainable manufacturing.

Discovery of an Abundant Viral Genus in Polar Regions through the Isolation and Genomic Characterization of a New Virus against Oceanospirillaceae

Wenjing Zhang et al.

Summary: The marine bacterial family Oceanospirillaceae is well-known for its hydrocarbon degradation ability and its association with algal blooms. This study reports on a novel Oceanospirillum phage, vB_OsaM_PD0307, which is the first myovirus infecting Oceanospirillaceae. Genomic analysis reveals that vB_OsaM_PD0307 is a variant of previously reported phage isolates but shares genomic features with uncultured viral genomes from marine metagenomes. Thus, vB_OsaM_PD0307 is proposed to be classified as a new genus of phages, Oceanospimyovirus. Additionally, metagenomic read mapping results indicate the widespread presence and distinct biogeographic distribution of Oceanospimyovirus species, particularly in polar regions.

Novel pelagiphage isolate Polarivirus skadi is a polar specialist that dominates SAR11-associated bacteriophage communities at high latitudes

Holger H. Buchholz et al.

Summary: This study reports the discovery of a novel pelagiphage called Polarivirus skadi, which is the sole representative of a new genus. P. skadi is closely related to the globally dominant pelagiphage HTVC010P. Experimental evaluation showed that P. skadi is a specialist in polar regions, and its abundance is negatively correlated with temperature and positively correlated with nutrients, available oxygen, and chlorophyll concentrations. Most other pelagiphages are rare in marine environments and limited to discrete ecological niches.

A dual-function phage regulator controls the response of cohabiting phage elements via regulation of the bacterial SOS response

Gil Azulay et al.

Summary: A study has identified AriS as a phage regulator in Listeria monocytogenes strain 10403S. AriS controls the induction of two phage elements in the chromosome, inhibiting their lytic induction under SOS conditions. The protein possesses two distinct activities, one regulating phage genes and the other downregulating the bacterial SOS response. The presence of a conserved domain in AriS-like proteins suggests that temperate phages acquired dual-function regulators to align their response with other phage elements.

Characterization and Genomic Analysis of the First Podophage Infecting Shewanella, Representing a Novel Viral Cluster

Yue Dong et al.

Summary: Shewanella is a common bacterial genus in marine environments, playing important roles in marine biogeochemical cycles. In this study, a novel lytic Shewanella phage, vB_SInP-X14, was isolated and characterized. It was found to be the first podovirus infecting Shewanella and could represent a new viral genus named Bocovirus. Additionally, uncultured viral genomes from marine metagenomes were discovered, providing further support for the establishment of this novel viral genus.

Virioplankton assemblages from challenger deep, the deepest place in the oceans

Chen Gao et al.

Summary: This study reveals the unique virioplankton assemblages of the Challenger Deep, including non-redundant viral contigs and viral auxiliary metabolic genes. Most of the dominant viral contigs in the hadal zone remain unclassified, potentially related to Alteromonadales and Oceanospirillales. The study also suggests the prevalence of viral lysogenic life strategy and viral-mediated horizontal gene transfer in the hadal zone.

Ecogenomics reveals viral communities across the Challenger Deep oceanic trench

Ying-Li Zhou et al.

Summary: This study investigates the diversity and ecological impact of previously undescribed viruses in the Challenger Deep of the Mariana trench. By collecting sediment samples from different sites in the deep, the researchers identify 1,628 viral operational taxonomic units at the species level. The study reveals a significant variation in viral diversity across the trench, with higher diversity at the bottom-axis sites. These viruses are predicted to infect key prokaryotes involved in carbon and nitrogen cycling in the hadal zone, and they may modulate the metabolic capabilities and stabilize cell membranes of their potential hosts. The findings contribute to our understanding of deep-sea ecology and the functional adaptations of viruses in extreme environments.

CheckV assesses the quality and completeness of metagenome-assembled viral genomes

Stephen Nayfach et al.

Summary: CheckV is an automated pipeline for identifying closed viral genomes, estimating completeness of genome fragments, and removing host-related regions. By comparing sequences with a large database of complete viral genomes, CheckV assesses the quality of viral genomes assembled from metagenome data. Removing host contamination improves the accurate identification of auxiliary metabolic genes and interpretation of viral-encoded functions.

Diversity and distribution of viruses inhabiting the deepest ocean on Earth

Huahua Jian et al.

Summary: By analyzing 19 microbial metagenomes from different oceanic trenches, this study established the oceanic trench viral genome dataset (OTVGD) and found that the trench viral communities exhibited high novelty and potential infection to ecologically important microbial clades. Inter-trench and intra-trench exchange of viral communities was proposed, along with niche-dependent distribution patterns and genomic properties in different habitats and ocean zones. Notably, viruses in the hadal zone seemed to prefer lysogenic lifestyles and had specific auxiliary metabolic genes, suggesting their impact on the hadal ecosystem.
