Mono- and biallelic variant effects on disease at biobank scale

H. O. Heyne et al.

Summary: Identifying causal factors for Mendelian and common diseases is an ongoing challenge in medical genetics. This study utilizes the history of the Finnish population and finds that population bottleneck events enrich some homozygous variants to higher frequencies, facilitating the identification of variants that cause diseases with recessive inheritance. The results show associations for homozygous genotypes across a broad spectrum of phenotypes, including known associations and novel associations.

Analysis of genetic dominance in the UK Biobank

Duncan S. Palmer et al.

Summary: Classical statistical genetics theory defines dominance as any deviation from a purely additive effect of a genotype on a trait. Dominance is well documented in plant and animal breeding, but limited evidence exists in humans outside of rare monogenic traits. This study systematically examined common genetic variation in a large population cohort for evidence of dominance effects across 1060 traits. The researchers developed a computationally efficient method to assess the aggregate contribution of dominance deviations to heritability and explored the potential of leveraging dominance associations to identify causal variants.

Including dominance effects in the prediction model through locus-specific weights on heterozygous genotypes can greatly improve genomic predictive abilities

Tianfei Liu et al.

Summary: The dominance effect plays a key role in complex traits. A novel genomic prediction method, called CADM, was proposed to combine additive and dominance genetic effects through locus-specific weights on heterozygous genotypes. The results showed that the CADM model significantly improved the accuracy of genomic prediction.

Genome-wide detection of non-additive quantitative trait loci for semen production traits in beef and dairy bulls

R. Nagai et al.

Summary: This study utilized genome-wide association analysis to evaluate the importance of non-additive effects on semen production traits in beef and dairy bulls. The results demonstrated that non-additive quantitative trait loci (QTLs) affect semen production traits, and a novel QTL accounting for non-additive effects could be identified through GWAS.

Nonlinear control of transcription through enhancer-promoter interactions

Jessica Zuin et al.

Summary: This study reveals a nonlinear relationship between the contact probabilities of an enhancer with a promoter and its transcriptional effect. Mathematical modeling suggests that this nonlinearity arises from transient enhancer-promoter interactions being translated into slower promoter bursting dynamics. Additionally, the study shows that enhancer strength determines transcription levels and the sensitivity of a promoter to transcriptional insulation mediated by CTCF.

Takeshi Matsui et al.

Summary: This study investigates the contributions of different types of genetic effects to heritable traits in diploid species using a double barcoding system. The results show that the complex mapping of genotype-to-phenotype is determined by the interplay between additive, dominance, and epistatic effects.

Edwardo G. M. Reynolds et al.

Summary: By studying lactation traits in cattle, we discovered five novel quantitative trait loci (QTL) associated with large recessive impacts on milk yield traits. Compared to milk composition traits, milk yield traits have lower heritabilities, higher non-additive genetic variance, and are associated with a higher proportion of dominant loci.

Estimation of non-additive genetic variance in human complex traits from a large sample of unrelated individuals

Valentin Hivert et al.

The results show that genetic variance for complex traits is predominantly additive, and large sample sizes are needed to estimate epistatic variance accurately.

The impact of non-additive genetic associations on age-related complex diseases

Marta Guindo-Martinez et al.

Summary: This study utilized an extensive GWAS strategy called GUIDANCE to improve genotype imputation by using multiple reference panels, including the X chromosome and non-additive models. By applying this methodology, 94 genome-wide associated loci were identified for 22 age-related diseases, with 26 previously unreported loci. The genetic mechanism of heterosis utilization in maize improvement

Yingjie Xiao et al.

Summary: The study demonstrates that although yield heterosis in maize hybrids is correlated with minor-effect epistatic QTLs, it may be the result of major-effect additive and dominant QTLs during early developmental stages. The transition to flowering is identified as a critical stage for heterosis formation, where epistatic QTLs are activated by paternal alleles counteracting deleterious maternal alleles. The proposed molecular breeding approach targets key genes to accelerate maize breeding by reducing deleterious epistatic interactions.
