Summary: Frameshift mutations play a significant role in the molecular evolution of proteins and genes. Although frameshift protein sequences in alternative reading frames were once considered meaningless, functional frameshifts have been found to exist. This study shows that frameshift substitutions are more conservative than random substitutions in the standard genetic code, and that frameshift tolerance is achieved through the optimization of specific genes or genomes. This sheds light on the role of frameshift mutations in molecular and genomic evolution.

Pseudo-pseudogenes in bacterial genomes: Proteogenomics reveals a wide but low protein expression of pseudogenes in Salmonella enterica

Summary: Pseudogenes in bacterial genomes have long been considered nonfunctional, but this study found that many of these pseudogenes still have disrupted mRNA sequences and low-level protein expression. Fifteen pseudogenes were further confirmed to be expressed in vivo and affected bacterial pathogenesis in S. Typhi.

Pseudofinder: Detection of Pseudogenes in Prokaryotic Genomes

Summary: Pseudofinder is an open-source software for detecting and analyzing pseudogenes in bacterial and archaeal genomes. The software's multi-pronged, reference-based approach allows it to detect a wide variety of pseudogenes, including highly degraded ones missed by gene-calling pipelines, as well as newly formed pseudogenes with few inactivating mutations. Additionally, Pseudofinder can identify genes that lack inactivating substitutions but experience relaxed selection. Implementation of Pseudofinder in annotation pipelines enables more precise estimation of the functional potential of sequenced microbes and generates new hypotheses about the evolutionary dynamics of bacterial and archaeal genomes.
