Dutch National Round Robin Trial on Plasma-Derived Circulating Cell-Free DNA Extraction Methods Routinely Used in Clinical Pathology for Molecular Tumor Profiling

Paul van der Leest et al.

Summary: This study evaluated the impact of different ccfDNA extraction methods on yield, quality, and mutant ctDNA detection. Results showed that silica membrane-based methods had the highest ccfDNA yield and were preferred for detecting low copy numbers of relevant mutations. Harmonization of the extraction workflow is necessary to prevent technical divergence and interlaboratory discrepancies.

A standardised methodology for the extraction and quantification of cell-free DNA in cerebrospinal fluid and application to evaluation of Alzheimer's disease and brain cancers

Summary: CSF is a valuable source of biomarkers for neurological conditions, with cfDNA being detectable in it. This study evaluated extraction methods for cfDNA from CSF and found that cancer patients had significantly higher levels of endogenous mitochondrial and nucleus-derived cfDNA compared to control and AD groups. Normalization of extraction yield can help control pre-analytical variability affecting biomarker measurements in CSF.

Comparison and optimisation of microRNA extraction from the plasma of healthy pregnant women

Victoria L. Parker et al.

Summary: The study compared the performance of two commercially available miRNA extraction kits and found them to be equivalent in terms of miRNA recovery. Optimization attempts did not improve miRNA content, with the Qiagen kit showing slightly better stability. The standard methodology of either kit would be suitable for the investigation of miRNA biomarkers in a healthy pregnant population.

A New Method for Improving Extraction Efficiency and Purity of Urine and Plasma Cell-Free DNA

Selena Y. Lin et al.

Summary: This study assessed the performance of three commercially available cell-free DNA extraction kits and the impact of DNApure on cfDNA quality and yield. Results showed that kit J recovered significantly more spike-in DNA than kits M or Q from urine, and that applying DNApure improved the amplification efficiency of spike-in DNA. Additionally, kit J isolated significantly more Y-chromosome DNA from PG urine compared to kit Q.

What do we need to obtain high quality circulating tumor DNA (ctDNA) for routine diagnostic test in oncology?-Considerations on pre-analytical aspects by the IFCC workgroup cfDNA

R. Danesi et al.

Summary: The analysis of circulating cell free DNA is crucial for studying tumor resistance, heterogeneity, detecting minimal residual disease, and allograft rejection in transplant patients. Proper use of this technique begins with pre-analytic considerations. This paper discusses important technical considerations to ensure the appropriate and coordinated use of cfDNA techniques.
