Impact of bending stiffness on ground-state conformations for semiflexible polymers

Dilimulati Aierken et al.

Summary: We systematically investigate the effect of bending stiffness on the ground-state conformations of semiflexible polymers. The formation of different conformations depends strongly on the strength of the bending restraint, as observed through detailed analysis of contact and distance maps.

Aggregation and crystallization of small alkanes

Timur Shakirov et al.

Summary: We conducted a computer simulation study to investigate the aggregation and ordering behavior of short alkane chains. Our simulation approach allowed us to determine the density of states and thermodynamics for all temperatures. We observed a first order aggregation transition followed by a low-temperature ordering transition in all systems. For intermediate-length chain aggregates, we found that the ordering transitions resemble the quaternary structure formation in peptides. Furthermore, our results agree well with experimental data on boiling points and crystallization behavior of short alkanes.

Stable intermediate phase of secondary structures for semiflexible polymers

Dilimulati Aierken et al.

Summary: The study shows that a bifurcation of the coil-globule transition line occurs for polymers with a bending stiffness above a threshold value, which is revealed through a systematic microcanonical inflection-point analysis of precise numerical results obtained in extensive generalized-ensemble Monte Carlo simulations. The region between the toroidal and random-coil phases is dominated by structures transitioning from hairpins to loops as the energy decreases. Conventional canonical statistical analysis is unable to identify these separate phases.

Microcanonical Characterization of First-Order Phase Transitions in a Generalized Model for Aggregation

L. F. Trugilho et al.

Summary: Aggregation transitions in disordered mesoscopic systems are important in various fields of study and can be analyzed using the microcanonical entropy. This study presents a semi-analytical approach to analyze the aggregation transitions in a generalized model related to the Thirring model. The approach considers the effective interaction energy between particles in the aggregate and obtains scaling relations for microcanonical entropies, temperatures, aggregate sizes, and free-energy profiles. The effectiveness of a commonly used simulation method based on conformational microcanonical entropy is also tested, and the microcanonical thermostatistics is demonstrated to determine experimentally relevant quantities.

Topological theory of phase transitions

Matteo Gori et al.

Summary: The investigation of the Hamiltonian dynamical counterpart of phase transitions, combined with the Riemannian geometrization of Hamiltonian dynamics, has led to a preliminary formulation of a differential-topological theory of phase transitions. This theory applies to phase transitions in small N systems and in the absence of symmetry-breaking. The present work provides a relevant leap forward leading to an accomplished development of the topological theory of phase transitions paving the way to further developments and applications of the theory.

Summary: This paper presents a geometrical and thermodynamical analysis of the potential energy landscape of a minimalistic model of a polypeptide. The study reveals that the global geometry and geometric signatures of the equipotential hypersurfaces can discriminate between proteins and random heteropolymers, providing valuable information in understanding the properties of amino acid sequences.

Evidence for additional third-order transitions in the two-dimensional Ising model

Kedkanok Sitarachu et al.

Summary: In this study, the microcanonical inflection-point analysis method is employed to investigate the phase transitions of the two-dimensional Ising model. The results indicate the existence of higher-order transitions in addition to the second-order ferromagnetic-paramagnetic phase transition. Two independent third-order phase transitions are observed, one in the ferromagnetic phase and the other in the paramagnetic phase.

Supramolecular Organization of Polymer Prodrug Nanoparticles Revealed by Coarse-Grained Simulations

Ping Gao et al.

Summary: This study utilized coarse-grained molecular dynamics simulations to investigate the self-assembly of four representative drug-polymer conjugates, revealing the spatial organization of components within the nanoparticles. It was observed that the linkers were not fully accessible to the solvent, which may account for the low drug release efficiency from the nanoparticles.

The trace kernel bandwidth criterion for support vector data description

Arin Chaudhuri et al.

Summary: Support vector data description (SVDD) is a popular anomaly detection technique that requires the use of a Gaussian kernel, with the bandwidth parameter being crucial for optimal performance. This paper introduces a new unsupervised method for selecting the Gaussian kernel bandwidth, utilizing a low-rank representation of the kernel matrix. The new technique is competitive with existing methods for low-dimensional data and excels in handling high-dimensional data.

Knots are Generic Stable Phases in Semiflexible Polymers

Suman Majumder et al.

Summary: This study shows that the presence of stable knots in semiflexible polymers depends on the ratio between equilibrium bond length and distance for the strongest nonbonded contacts. If this ratio is outside a small window around unity, stable knotted phases along with other structures can always be found at low temperatures under different bending stiffness. This suggests that knots are generic stable phases in semiflexible polymers.
