AlphaFill: enriching AlphaFold models with ligands and cofactors

However, the predicted protein models in the AlphaFold database lack coordinates for small molecules and ions necessary for structure and function. The AlphaFill algorithm addresses this issue by transplanting missing small molecules and ions from experimentally determined structures to predicted protein models.

Elucidating the zinc-binding proteome of Fusarium oxysporum f. sp. lycopersici with particular emphasis on zinc-binding effector proteins

Summary: This study aimed to identify and analyze the zinc-binding proteins and zinc-binding protein effector candidates of Fusarium. A total of 346 putative zinc-binding proteins were identified, among which 230 were zinc-binding protein effector candidates. Functional annotation, subcellular localization, and Gene Ontology analysis revealed their potential involvement in a wide range of cellular and biological processes. Sixteen proteins were found to be potentially secretory, and eleven of these may be involved in the pathogen-host interaction during infection. These findings can contribute to the development of zinc-metal ion-based antifungal agents for protecting tomatoes and controlling vascular wilt caused by Fusarium.

The putative metal-binding proteome of the Coronaviridae family

The comprehensive information on MBPs of the Coronaviridae family may be helpful in designing novel therapeutic metalloprotein targets and understanding virus pathogenesis and virus-host interactions.

mebipred: identifying metal-binding potential in protein sequence

Summary: Metal-binding proteins play a central role in maintaining life processes, but experimental annotation is lacking and computational techniques are often imprecise. In this study, we developed a machine learning-based method, mebipred, which accurately identifies metal-binding proteins and annotates metal ions. Mebipred can also identify metal-binding capabilities from short sequence stretches, making it useful for metagenomic samples. Analysis of microbiome data revealed different metal preferences and the impact of ion concentration changes on metal-binding protein abundance.
