Redefining tissue specificity of genetic regulation of gene expression in the presence of allelic heterogeneity

Marios Arvanitis et al.

Summary: Understanding the impact of genetic variation on gene expression is crucial for understanding tissue biology and complex traits. In this study, we investigate the tissue specificity of genetic effects on gene expression and the overlap with disease loci. We propose a Bayesian method called CAFEH that outperforms previous approaches in identifying causal variants. Our findings suggest that genes with tissue-specific genetic effects are more likely to be involved in human disease.

A fast and efficient colocalization algorithm for identifying shared genetic risk factors across multiple traits

Christopher N. Foley et al.

Summary: Genome-wide association studies have identified thousands of genomic regions affecting complex diseases. The authors propose HyPrColoc, an efficient Bayesian clustering algorithm, to detect colocalized traits from large numbers of traits. This method can be used to identify causal genes and shared genetic aetiology across traits.

Widespread signatures of natural selection across human complex traits and functional genomic categories

Jian Zeng et al.

Summary: The study reveals that approximately 1% of the human genome is mutational targets with a mean selection coefficient of 0.001. Common diseases tend to have fewer mutational targets and have undergone stronger selection pressure compared to other traits. The analyses show that selection signatures vary across genomic regions, with coding regions having the strongest selection signature.

Improved analyses of GWAS summary statistics by reducing data heterogeneity and errors

Wenhan Chen et al.

Summary: Summary statistics from GWAS are prone to biases due to errors in discovery GWAS or LD reference data set or heterogeneity between data sets. The authors propose a quality control method, DENTIST, leveraging LD to detect and eliminate errors in GWAS or LD reference. DENTIST substantially reduces false-positive rate in detecting secondary signals and improves other summary-data-based analyses.

An atlas of alternative polyadenylation quantitative trait loci contributing to complex trait and disease heritability

Lei Li et al.

Summary: The study presents a multi-tissue atlas of alternative polyadenylation (APA) quantitative trait loci (3 ' aQTLs) identifying approximately 0.4 million common genetic variants associated with the APA of target genes. About 16% of trait-associated variants colocalize with 3 ' aQTLs, indicating their substantial contribution to the molecular mechanisms behind human complex traits and diseases.

Large-scale cis- and trans-eQTL analyses identify thousands of genetic loci and polygenic scores that regulate blood gene expression

Urmo Vosa et al.

Summary: Genetic variants associated with traits primarily affect complex phenotypes through regulatory mechanisms on the transcriptome. Most genes show cis-eQTL effects, while distal trans-eQTL effects have lower replication rates. However, single-cell RNA-seq data prioritize intracellular trans-eQTL effects mediated by transcription factors. Additionally, a subset of genes correlated with polygenic scores for various phenotypes may serve as potential drivers for those traits.
