Host phylogeny and functional traits differentiate gut microbiomes in a diverse natural community of small mammals

Bianca R. P. Brown et al.

Summary: Analysing the gut microbiomes of 14 sympatric small mammal species in an African savanna, it was found that the differences in gut microbiomes were correlated with the phylogenetic relatedness of the hosts, with stronger patterns observed at deeper levels of the phylogeny. Additionally, the gut microbiome diversity and composition were also correlated with the body size, dietary breadth, and dietary overlap of the hosts.

Positive associations matter: Microbial relationships drive tick microbiome composition

Nicholas M. Fountain-Jones et al.

Summary: Using machine-learning approaches, this study investigated the factors influencing the microbial composition of blacklegged ticks. Positive associations between microbes, including pathogens and symbionts, were found to be the most important factor shaping the tick microbiome. Microclimate and host factors played a role for certain microbial communities, but overall, environmental and host variables were poor predictors at a regional scale.

Challenges and opportunities of strain diversity in gut microbiome research

Benjamin D. Anderson et al.

Summary: Just because two things are related does not mean they are the same. In analyzing microbiome data, species-level analyses are often limited, and the importance of strain-level variation is not fully understood. The bacterial genome is highly flexible, leading to significant phenotypic variation. This review discusses mechanisms of strain variation and highlights its importance in microbiome research.

Vertical connectivity of microbiome and metabolome reveals depth-dependent variations across a deep cold-seep water column

Songfeng Liu et al.

Summary: Deciphering the vertical connectivity of oceanic microbiome and metabolome is crucial for understanding the carbon sequestration and achieving the carbon neutrality. Through studying a deep cold-seep water column, researchers found altered connectivity of microbial community and dissolved organic matter (DOM) across depths. Sinking particles play a significant role in microbial connectivity, but the presence of fecal-associated bacteria and protistan consumers and the changes in DOM degradation index at certain depths suggest the influence of biological migration and ocean mixing.

Microbial population genomes from the Amazon River reveal possible modulation of the organic matter degradation process in tropical freshwaters

Celio Dias Santos-Junior et al.

Summary: Rivers play a vital role in connecting the carbon cycle between land and aquatic ecosystems by transporting and transforming terrestrial organic matter. In the Amazon River, microbial communities degrade a significant portion of lignin from terrestrial organic matter, with some microbes specializing in cellulose degradation while others also oxidizing lignin. The complex interactions among abundant microbes in the Amazon River likely contribute to the rapid turnover of terrestrial organic matter in this ecosystem.

Permafrost thaw with warming reduces microbial metabolic capacities in subsurface soils

Linwei Wu et al.

Summary: Microorganisms in subsurface soils showed reduced metabolic capacities in response to warming, likely due to increased thaw depth and altered microbial community compositions and functional structures. Bacterial and fungal abundances decreased significantly in the deep organic layer with warming, while fungal community composition and microbial functional structure were impacted. Environmental factors such as water saturation, soil moisture, and soil thaw duration played a role in shaping microbial communities in the subsurface soil layers.

Host genetics, phenotype and geography structure the microbiome of a foundational seaweed

Georgina Wood et al.

Summary: Interactions between hosts and their microbiota are important for the functioning and resilience of macro-organisms. This study investigated the influence of host traits and the environment on microbial communities associated with the seaweed Phyllospora comosa. The results showed that both host traits and the local environment play a significant role in shaping the associated microbial community structure. Key genetic loci and phenotypic traits were identified, providing valuable insights into the relationship between the host and its microbiota. These findings enhance our understanding of holobiont structure and can inform management strategies for important and vulnerable habitats.

Interactions between strains govern the eco-evolutionary dynamics of microbial communities

Akshit Goyal et al.

Summary: Genomic data reveals the abundance of genotypic variants within natural microbial communities. This study tracks diverse microbial communities for over 300 generations to understand the ecological equivalence of the strains and the genetic distance at which distinct interactions and dynamics occur. The findings show that most strains are not ecologically equivalent and exhibit different dynamics, often being more correlated with strains from other species. Mathematical models and genomic analysis suggest that these patterns emerge from ecological interactions between strains.

Best practices in metabarcoding of fungi: From experimental design to results

Leho Tedersoo et al.

Summary: The development of high-throughput sequencing technologies has improved our ability to identify fungi and understand their ecological roles. This article provides an overview of the best practices in metabarcoding analysis of fungal communities, covering experimental design, molecular and computational analyses. The study shows that operational taxonomic units are more effective in recovering fungal diversity compared to amplified sequence variants, especially for long markers. Additionally, analyzing the full-length ITS region allows for more accurate taxonomic placement of fungi and other eukaryotes. The authors conclude that metabarcoding analyses of fungi have great potential for integrating fungi into the broader context of microbiome and ecosystem functioning.

Host genomic influence on bacterial composition in the switchgrass rhizosphere

Jeremy Sutherland et al.

Summary: Host genetic variation can influence the diversity and composition of associated microbiomes, with potential reciprocal effects on host traits and performance. This study investigated the genetic basis of host effects on rhizosphere bacterial composition in switchgrass, a grass species with substantial diversity. The findings revealed that different genotypes of switchgrass had different rhizosphere bacterial diversity and composition, and some bacterial families showed heritability in their relative abundance. A genome-wide association study identified single-nucleotide polymorphisms associated with bacterial composition. These results highlight the influence of switchgrass genomic and life-history variation on rhizosphere bacterial composition.

Cautionary notes on the use of co-occurrence networks in soil ecology

Marta Goberna et al.

Summary: Soil ecology is experiencing rapid growth in the use of co-occurrence network analysis. This analysis method is useful for extracting simple patterns from complex datasets and has applications in detecting factors that determine community structure, identifying keystone taxa, and inferring mechanisms of community assembly. However, there is a misuse of networks as mere graphic tools without hypothesis testing. This study reviews the main applications of co-occurrence network analysis in soil ecology over the past decade and provides recommendation guidelines to improve its use.

Recovering metagenome-assembled genomes from shotgun metagenomic sequencing data: Methods, applications, challenges, and opportunities

Yunyan Zhou et al.

Summary: Reference genomes are crucial for analyzing the metabolic and functional potentials of microbiomes. However, limited microbial genome resources are available due to the difficulty of culturing microorganisms. Genome binning is a culture-independent method that can recover a large number of microbial genomes from short-read high throughput shotgun metagenomic sequencing data. In this review, commonly used methods for reconstructing metagenome-assembled genomes (MAGs) are summarized to assist researchers in selecting appropriate software programs for these analyses. Additionally, the application prospects, challenges, and opportunities for recovering MAGs from metagenomic sequencing data are discussed.

Ecological rules for the assembly of microbiome communities

Katharine Z. Coyte et al.

Summary: Humans and other hosts establish a diverse community of beneficial microbes each generation, but understanding the factors that determine the success of this assembly process remains challenging. Research shows that ecological dependencies among microbiota members make the assembly predictable, but can also create barriers that hosts need to overcome. This highlights the importance of both microbe-microbe and host-microbe interactions for the trajectory of microbiome assembly.
