Summary: This article summarizes the activities of the Bacterial Viruses Subcommittee of the International Committee on Taxonomy of Viruses from March 2021 to March 2022. It provides an overview of the new classifications proposed in 2021, approved by the Executive Committee, and ratified by vote in 2022. The taxonomy of bacterial viruses underwent significant changes, including the abolition of the paraphyletic morphological families Podoviridae, Siphoviridae, and Myoviridae, as well as the order Caudovirales, and the establishment of a binomial nomenclature system for species. Additionally, one order, 22 families, 30 subfamilies, 321 genera, and 862 species were newly created, promoted, or moved.

Deciphering Active Prophages from Metagenomes

Summary: Temperate phages (prophages) are dormant components of host cells before activating and lysing the host. It is challenging to identify if a prophage has activated. In this study, researchers developed an automated software tool called PropagAtE to estimate the lytic or lysogenic stage of prophage infection. Application of PropagAtE to various environments revealed distinct activation signatures of prophages and identified active prophage populations correlated with specific treatment groups.

However, the taxonomic classification of new viruses lags behind sequencing efforts due to the lack of a standard classification pipeline. This study provides a comprehensive review and comparison of taxonomic classification tools, demonstrating their utilities and guiding the choice of appropriate pipelines. The results show that the new family classification framework improves the feasibility of classification.

Systematic exploration of Escherichia coli phage-host interactions with the BASEL phage collection

Summary: This study aimed to promote a systematic exploration of phage-host interactions by establishing a phage sample library. The research characterized 68 phages phenotypically and genomically, identified essential host receptors, quantified their sensitivity to different bacterial defense systems, and revealed systematic differences in potency among immunity systems and molecular basis of receptor specificity in various phage groups. Results also indicated trade-offs between fitness traits that might drive divergent adaptation of different phage groups to specific ecological niches. The BASEL collection is envisioned to inspire future research in the biology of bacteriophages and hosts for effective translation into biotechnology or therapeutic applications.
