Prediction of on-target and off-target activity of CRISPR-Cas13d guide RNAs using deep learning

Summary: Accurate prediction of on-target activity and off-target avoidance is crucial for RNA-targeting CRISPR effectors in transcriptome engineering. In this study, we designed and tested over 200,000 RfxCas13d guide RNAs with mismatches and indels. We found that the impact of mismatches and indels on Cas13d activity is dependent on the position and context, and G-U wobble pairings are better tolerated. Using a large-scale dataset, we trained a convolutional neural network called TIGER, which outperforms existing models in predicting efficacy. Combined with specific mismatches, TIGER provides a framework for precise control of gene dosage.
