Epigenome plasticity in plants

James P. B. Lloyd et al.

Summary: The authors review the intra-individual and inter-individual plant epigenome variation during development and in response to environmental changes, stress included. They also discuss the functions of epigenome plasticity and editing technologies that will drive future research. Advancements in technologies for reading and writing epigenomic patterns are enabling a more detailed characterization and functional interrogation of plant epigenome variation.

De novo genome assembly and in natura epigenomics reveal salinity-induced DNA methylation in the mangrove tree Bruguiera gymnorhiza

Matin Miryeganeh et al.

Summary: By studying the genome and epigenome of the mangrove Bruguiera gymnorhiza, it was found that high-salinity environments induced genome-wide DNA hypermethylation. The research provides new insights into the epigenome regulation of mangroves in harsh environments.

Signatures of polygenic adaptation align with genome-wide methylation patterns in wild strawberry plants

Hanne De Kort et al.

Summary: By studying the genomic and epigenomic variation of wild strawberry plants, it was found that covariation between SNPs and DMCs is independent of genomic proximity, but associated with fitness-related processes. Drought-induced DMCs frequently co-vary with multiple SNPs, suggesting high genomic redundancy as a potential basis for polygenic adaptation of gene expression.

DNA Methylation Can Mediate Local Adaptation and Response to Climate Change in the Clonal Plant Fragaria vesca: Evidence From a European-Scale Reciprocal Transplant Experiment

Iris Sammarco et al.

Summary: The study assesses the role of epigenetic mechanisms, specifically DNA methylation, in local adaptation and response to temperature changes in a clonal plant species. The findings suggest that increasing temperature limits the survival and distribution of the plant, and epigenetic adaptation may help plants cope with climate change to some extent. However, the effectiveness of DNA methylation may depend on environmental conditions.

Genetic and environmental drivers of large-scale epigenetic variation in Thlaspi arvense

Dario Galanti et al.

Summary: Natural epigenetic variation in Thlaspi arvense is significantly associated with both DNA sequence and environment of origin. Genetic variation is generally a stronger predictor of DNA methylation variation, but the strength of environmental association varies between different sequence contexts. Epigenetic variation may play a role in the short-term climate adaptation of pennycress.

DNA methylation dynamics during stress response in woodland strawberry (Fragaria vesca)

Maria-Estefania Lopez et al.

Summary: This study investigated the epigenome dynamics of wild strawberry under different environmental conditions at the DNA methylation level. It found that thermal stress resulted in a loss of DNA methylation in the genome, while other stress conditions led to differential DNA methylation hotspots near centromeric or pericentromeric regions. Additionally, differentially methylated regions were identified within promoter regions of transcription factor superfamilies, and the effects of these changes on gene expression were assessed.

CHH Methylation Islands: A Nonconserved Feature of Grass Genomes That Is Positively Associated with Transposable Elements but Negatively Associated with Gene-Body Methylation

Galen T. Martin et al.

Summary: Methylated CHH (mCHH) islands are peaks of CHH methylation that occur primarily upstream to genes and are associated with 39% of genes. They tend to be more common in smaller genomes and are often found near genes with nearby transposable elements (TEs). Other genic properties, such as gene length, gene-body methylation (gbM), and gene expression level, are also predictors of the presence of mCHH islands. However, these islands are generally not conserved across evolutionary time.

Summary: Epigenetic inheritance is common in plants and animals, with impacts on phenotype and adaptation influenced by genetic, intrinsic, and extrinsic factors. Future research needs to address many knowledge gaps and a framework is provided to guide studies on the generational persistence and ecoevolutionary significance of epigenomic patterns.

Genetic and environmental modulation of transposition shapes the evolutionary potential of Arabidopsis thaliana

Pierre Baduel et al.

Summary: This study reveals that transposable element (TE) mobilization is a major driver of genetic variation in A. thaliana, regulated by genetic and environmental factors. TE insertions occur at a similar rate to base substitutions, with individual TE families showing varying mobilization activities. High rates of transposition seem to be positively selected at the edge of the species' ecological niche.
