Benchmarking of computational methods for predicting circRNA-disease associations

Summary: Accumulating evidence shows the importance of circular RNA (circRNA) in human diseases. Computational methods have been proposed to identify circRNA-disease associations, but there is a lack of comprehensive comparisons and summaries of these methods. This paper categorizes existing methods into three groups and introduces baseline methods for each category. It compares 14 representative methods using 5 different datasets and evaluates their effectiveness in identifying circRNA-disease associations in common cancers. The study also discusses the observations about method robustness and future directions and challenges.

CDA-SKAG: Predicting circRNA-disease associations using similarity kernel fusion and an attention-enhancing graph autoencoder

Predicting CircRNA disease associations using novel node classification and link prediction models on Graph Convolutional Networks

Summary: Circular RNAs (CircRNAs) are closely related to complex human diseases and can serve as biomarkers for disease diagnosis and therapeutic targets. This paper proposes novel computational models based on Graph Convolution Networks (GCN) to predict circRNA-disease associations. The models integrate multi-source similarity information and use graph convolution to explore the relational knowledge in the association network. Experimental results show that the models outperform existing methods and their predictions are confirmed by literature and gene-gene interaction networks.

iGRLCDA: identifying circRNA-disease association based on graph representation learning

Summary: Researchers have discovered a novel topology of RNA transcript called circular RNA (circRNA) that competes with messenger RNA (mRNA) and long noncoding RNA in gene regulation. This finding suggests that circRNA could be associated with complex diseases, thus identifying the relationship between them would contribute to medical research. However, in vitro experiments to determine the circRNA-disease association are time-consuming and lack direction. To address this, a computational method called iGRLCDA was proposed, which utilizes graph convolution network (GCN) and graph factorization (GF) to predict circRNA-disease associations. The performance of iGRLCDA was compared to other prediction models using five-fold cross-validation, showing strong competitiveness and high accuracy.
