A multiplex platform for small RNA sequencing elucidates multifaceted tRNA stress response and translational regulation

Christopher P. Watkins et al.

Summary: This paper introduces a multiplex RNA-seq method that can investigate tRNA abundance, modification, charging, and fragmentation simultaneously. The findings reveal the impact of stress-induced regulation on translational elongation and the association between modification and tRNA fragment biogenesis.

Analysis of queuosine and 2-thio tRNA modifications by high throughput sequencing

Christopher D. Katanski et al.

Summary: Queuosine (Q) is a tRNA modification that plays important roles in translation efficiency and fidelity. By using a method called periodate-treatment, Q modification in RNA samples can be analyzed at single base resolution. This method also enables the detection of other modifications. This method, called PAQS-seq, is widely applicable in studying the roles of Q and other modifications in mammalian and microbial tRNAs.

Construction of a synthetic Saccharomyces cerevisiae pan-genome neo-chromosome

Dariusz R. Kutyna et al.

Summary: The Synthetic Yeast Genome Project (Sc2.0) aims to design and build the next generation of industrial microbes. To address the lack of phenotypic diversity in the laboratory strain, researchers created a new chromosome containing diverse pan-genomic elements. This provides phenotypic plasticity to the Sc2.0 parent strain and expands its range of applicable carbon sources.

An isocaloric moderately high-fat diet extends lifespan in male rats and Drosophila

Dan Shi et al.

Summary: Moderately high-fat diet can significantly prolong the lifespan of rats and flies by regulating the synthesis and breakdown pathways of free fatty acids. The study found that by reducing palmitic acid levels, the moderately high-fat diet can upregulate PPRC1, leading to improvements in oxidative stress and inflammation, ultimately prolonging lifespan.

A supernumerary designer chromosome for modular in vivo pathway assembly in Saccharomyces cerevisiae

Eline D. Postma et al.

Summary: This study proposes synthetic neochromosomes as orthogonal expression platforms for rewiring cellular processes and implementing new functionalities in Saccharomyces cerevisiae. These neochromosomes, assembled from up to 44 transcriptional-unit-sized fragments, were efficient, faithful to design, and stably replicated and segregated. This work expands the limits of DNA assembly in S. cerevisiae and paves the way for de novo designer chromosomes as modular genome engineering platforms.

Summary: Design and large-scale synthesis of DNA have been applied to the functional study of viral and microbial genomes, with new technology development needed for the study of larger mammalian genomes. Challenges include assembling and delivering long DNA sequences. A workflow has been developed for de novo DNA assembly and delivery enabling functional evaluation of mammalian genes at 100kb scale.
