Importance of annexin V N-terminus for 2D crystal formation and quick purification protocol of recombinant annexin V

Ryusei Yamada et al.

Summary: The N-terminal of annexin V has significant influence on 2D crystal formation, as observed using high-speed atomic force microscopy (HS-AFM). Furthermore, a quick purification method is presented to purify recombinant annexin V without any residual affinity tag after protein purification in approximately 3 hours.

Development of hidden Markov modeling method for molecular orientations and structure estimation from high-speed atomic force microscopy time-series images

Tomonori Ogane et al.

Summary: High-speed atomic force microscopy (HS-AFM) is a powerful technique for capturing the time-resolved behavior of biomolecules. However, the structural information obtained from HS-AFM images is limited to the surface geometry, so it is important to infer the latent three-dimensional structures.

TopoStats - A program for automated tracing of biomolecules from AFM images

Joseph G. Beton et al.

Summary: TopoStats is a Python toolkit that automates identification and tracing of individual molecules in Atomic Force Microscopy images without user input. It can accurately identify and trace a wide range of molecules within a field of view, including DNA minicircles, DNA origami rings, and pore forming proteins, with contour lengths typically within 10 nm of the predicted length. The program is freely available on GitHub and can be modified for different uses.

Millisecond dynamic of SARS-CoV-2 spike and its interaction with ACE2 receptor and small extracellular vesicles

Keesiang Lim et al.

Summary: Through real-time visualization using high-speed atomic force microscopy, the study observed the interaction between the SARS-CoV-2 spike protein and the receptor ACE2, as well as sEV-based decoys. The results demonstrated the conformational heterogeneity of the spike protein, flexibility of the stalk and receptor-binding domain, as well as pH/temperature-induced conformational changes. The S-ACE2 complex showed a distinct topology upon acidification, and different membrane docking mechanisms were observed for S and S2 subunit.

Highly accurate protein structure prediction with AlphaFold

John Jumper et al.

Summary: Proteins are essential for life, and accurate prediction of their structures is a crucial research problem. Current experimental methods are time-consuming, highlighting the need for accurate computational approaches to address the gap in structural coverage. Despite recent progress, existing methods fall short of atomic accuracy in protein structure prediction.

An ultra-wide scanner for large-area high-speed atomic force microscopy with megapixel resolution

Arin Marchesi et al.

Summary: The article introduces a high-speed atomic force microscopy sample scanner system capable of recording large topographic images with nanometer resolution in large areas, used for studying large dynamic molecular assemblies. Despite its large size, the scanner features a high resonance frequency and stable operation for recording megapixel scans at high speeds, demonstrating capabilities to detect crystal growth and lattice defects in a time-lapse mode. This system extends the capabilities of HS-AFM from single-molecule imaging to the study of large dynamic molecular arrays, providing detailed structural data sets and aiding in the quantitative analysis of structurally heterogeneous samples.

Rigid-body fitting to atomic force microscopy images for inferring probe shape and biomolecular structure

Toru Niina et al.

Summary: Observing functional dynamics of individual biomolecules is important for understanding cellular phenomena. High-speed AFM can provide real-time visualization of working biomolecules near physiological conditions, but the accuracy is limited by the probe shape. A computational method has been developed to infer both the probe tip shape and molecular placement from AFM images, enabling more insights into molecule dynamics. Different similarity scores may work best for different target systems, and the results can be refined by flexible fitting molecular dynamics simulations.
