NEAT-seq: simultaneous profiling of intra-nuclear proteins, chromatin accessibility and gene expression in single cells

Amy F. Chen et al.

Summary: NEAT-seq is a tri-omics tool that allows profiling nuclear protein abundance, chromatin accessibility, and the transcriptome in single cells, enabling investigation of regulatory mechanisms. This technique helps to validate the regulatory activity of TFs and internally validate the impact of SNPs on gene regulation using NEAT-seq data.

Single-cell eQTL mapping identifies cell type-specific genetic control of autoimmune disease

Seyhan Yazar et al.

Summary: This study utilizes single-cell RNA sequencing to uncover the genetic drivers of interindividual variation in the human immune system. The researchers identify specific loci that have cell type-specific effects on gene expression and demonstrate dynamic allelic effects in B cells. Additionally, they use Mendelian randomization to determine the causal route by which risk loci contribute to autoimmune disease at the cellular level.

Single-cell RNA-seq reveals cell type-specific molecular and genetic associations to lupus

Richard K. Perez et al.

Summary: By using mux-seq technology, we conducted extensive single-cell RNA sequencing on peripheral blood cells from SLE patients and healthy individuals. We found increased expression of type 1 interferon-stimulated genes in monocytes, reduced naive CD4(+) T cells, and expanded cytotoxic CD8(+) T cells in SLE patients. The cell type-specific expression features could predict the case-control status and classify patients into two molecular subtypes. Furthermore, we linked SLE-associated genetic variants to cell type-specific expression using genotyping data.

Single-cell RNA-sequencing of peripheral blood mononuclear cells reveals widespread, context-specific gene expression regulation upon pathogenic exposure

Roy Oelen et al.

Summary: This study used single-cell RNA-sequencing to analyze the context-dependent gene expression and regulation in immune cells. The findings suggest that cell-type specificity plays a more significant role than pathogen specificity in influencing gene expression and co-expression. The study also highlights the impact of the host's genetic background, pathogen type, and exposure time on the immune response.

Jing Ni et al.

Summary: Our study identified 47 significant candidate genes for RA through a cross-tissue and single-tissue transcriptome-wide association study, with 13 genes located outside of previously reported significant loci. Enrichment analyses showed shared genetic determinants among autoimmune thyroid disease, asthma, type I diabetes mellitus, and RA.

Joint single-cell measurements of nuclear proteins and RNA in vivo

Hattie Chung et al.

Summary: This study introduces a new method called inCITE-seq, which can measure intranuclear protein levels and the transcriptome in single nuclei simultaneously. By applying this technology to mouse brain tissue, researchers were able to analyze the relationship between quantitative protein levels of transcription factors (TFs) and gene expression programs. The results showed that inCITE-seq can provide insights into how nuclear proteins shape gene expression in native tissue contexts.

Large-scale cis- and trans-eQTL analyses identify thousands of genetic loci and polygenic scores that regulate blood gene expression

Urmo Vosa et al.

Summary: Genetic variants associated with traits primarily affect complex phenotypes through regulatory mechanisms on the transcriptome. Most genes show cis-eQTL effects, while distal trans-eQTL effects have lower replication rates. However, single-cell RNA-seq data prioritize intracellular trans-eQTL effects mediated by transcription factors. Additionally, a subset of genes correlated with polygenic scores for various phenotypes may serve as potential drivers for those traits.
