Development of a genomic tool for breed assignment by comparison of different classification models: Application to three local cattle breeds

Summary: Individual cattle are often assigned to specific breeds based on genomic tools rather than pedigree information, especially for local breeds. In this study, a combination of 16 SNP panels and four classification methods was developed and validated on 562 reference genotypes from 12 cattle breeds. The best models achieved high validation sensitivity for three local breeds, indicating the potential of the partial least squares-discriminant analysis method for selecting breed-informative SNPs.

Summary: This study focused on developing a statistical method to identify the minimum number of informative SNP markers from high-throughput genotyping data that can trace the true breed of unknown samples in indigenous sheep breeds. The results indicated that the developed method was successful in accurately discriminating between different Iranian sheep populations, with the selected subset of SNPs showing high assignment success rates. Additionally, the study showed that a reduced pool of highly discriminant markers can efficiently allocate unknown samples to their true population of origin.
