Phylogenomics and the flowering plant tree of life

Summary: The advancement of next-generation sequencing and long-read sequencing technologies has greatly influenced plant phylogenetic studies. Numerous phylogenetic studies using hundreds to thousands of genes across various clades have emerged in the past decade, bringing plant phylogenetics and evolution into a new era. This review focuses on the application of genomic data in phylogenetic and evolutionary investigations, describes the methodology of experimental and analytical procedures, and summarizes recent progress in flowering plant phylogenomics at different taxonomic levels. Challenges, such as systematic errors and underlying biological factors, are discussed, suggesting that a bifurcating tree may not be the most suitable model for the tree of life. Finally, promising avenues for future plant phylogenomic studies are discussed.

DNA barcoding of Cymbidium by genome skimming: Call for next-generation nuclear barcodes

Summary: In this study, DNA barcoding was conducted for species identification of Cymbidium using plastomes. A comprehensive DNA barcode reference library for Cymbidium species identification was established. The plastome showed improved species identification rates compared to standard DNA barcodes, but still had limitations. Nuclear genome data were also explored for species identification and showed potential as next-generation nuclear barcodes.

Phylogenomics and biogeography of Torreya (Taxaceae)-Integrating data from three organelle genomes, morphology, and fossils and a practical method for reducing missing data from RAD-seq

Summary: RAD-seq data often suffer from allele dropout (ADO) due to polymorphisms at enzyme cutting sites. In this study, we developed a new pipeline to mitigate ADO in outgroups by recovering missing loci from previously published transcriptomes. By combining RADADOR, plastome and mitochondrial gene sequences, morphology, and fossil records, we reconstructed the phylogenetic and biogeographic histories of the gymnosperm genus, Torreya. Our results showed improved data and a more robust phylogeny for Torreya. We also resolved a detailed biogeographic history suggesting a Jurassic origin and differential speciation and extinction among continents, accounting for modern diversity biased toward eastern Asia.

Testing the Complete Plastome for Species Discrimination, Cryptic Species Discovery and Phylogenetic Resolution in Cephalotaxus (Cephalotaxaceae)

Summary: The taxonomy and phylogenetic relationships within the genus Cephalotaxus have been controversial. This study evaluated the efficiency of the complete plastome as a super-barcode in species discrimination and phylogenetic resolution in Cephalotaxus. A new taxonomic classification was proposed based on the plastome phylogeny, which also resolved all interspecific relationships. The rps16 gene was identified as a specific barcode for discriminating Cephalotaxus species.

Torreya dapanshanica (Taxaceae), a new species of gymnosperm from Zhejiang, East China

Testing Efficacy of Assembly-Free and Alignment-Free Methods for Species Identification Using Genome Skims, with Patellogastropoda as a Test Case

Summary: Recently, species identification has advanced from DNA barcoding to genome skimming based on shotgun sequencing. Genome skimming has been primarily used for assembling organelle genomes, while discarding most of the nuclear genome. A new approach using unassembled genome skims has been proposed for sample identification, which effectively improves phylogenetic signal and identification resolution. Skmer and APPLES have been shown to work well in estimating genomic distance and performing phylogenetic placement using low-coverage genome skims of birds and insects. In this study, Skmer and APPLES were used to perform assembly-free and alignment-free species identification and phylogenetic placement of 11 patellogastropods. Skmer selects the best matching or closest species with COI barcodes, except for species belonging to the same family as the query, under different sizes of genome skims, regardless of whether the data corresponding to the query species are present in the reference database. When the reference database is sparse, APPLES cannot accurately place patellogastropods in the correct phylogenetic position. This study demonstrates the feasibility of genome skims for patellogastropod species identification and highlights the need for establishing a database to share genome skims.

The chloroplast genomes of the four species show similarities but also divergences in exon regions. Plastome phylogenomics of Cephalotaxus (Cephalotaxaceae) and allied genera

Summary: The study used plastome data to analyze the phylogenetic relationships of Cephalotaxus and related genera, supporting the taxonomic proposal of recognizing Cephalotaxaceae as a monotypic family. The analysis also provided a well-supported resolution of interspecific relationships within Cephalotaxus, Taxus, Torreya, and Amentotaxus. Most extant species are relatively young, not evolutionary relics compared to ancient plant lineages.

The complete chloroplast genome of Torreya parvifolia, a species with extremely small population in China

Summary: Torreya parvifolia is an endemic plant species in Sichuan, China with a very small population size of less than 100 wild individuals. The complete chloroplast genome of T. parvifolia is 137,106 bp in length, containing a total of 119 genes. Phylogenetic analysis revealed a close relationship between T. parvifolia and other Torreya species such as T. fargesii and T. nucifera.
