Systematic errors in annotations of truncations, loss-of-function and synonymous variants

Summary: Accurate language and concepts are necessary for describing genetic phenomena and variations. Large amounts of variation data are generated using next-generation sequencing pipelines, and the obtained variations are automatically annotated. Although these tools and pipelines, along with systematic nomenclature, generally function well, there are still issues with nomenclature, database organization, concept misuse, and certain practices. These systematic errors hinder correct annotation and limit further analysis of certain types of variations.

Nonsynonymous Synonymous Variants Demand for a Paradigm Shift in Genetics

Summary: Synonymous variations do not change the coded protein, but they can still affect protein abundance or properties. A systematic classification has been introduced to distinguish between synonymous and unsense variations, which can result in different changes in the coded protein. This article discusses the consequences of this systematic classification in terms of variation annotation and interpretation, evolutionary calculations, substitution rates, phylogenetics, and other evolutionary inferences. It emphasizes the need to reassess published results and update databases and prediction methods to include unsense variations.

Summary: Term synonymous variation is widely used, but often incorrectly, misleadingly, or for variations that have phenotypic and functional effects. A new terminology and nomenclature system is proposed to accurately communicate variations that may seem synonymous but actually have phenotypes. The misannotation of variations as synonymous causes problems in clinical genetics and disease diagnosis.

Different selectivity of individual BTKis leads to differences in target-mediated and off-target adverse effects. Disease progression driven by histologic transformation or selective expansion of mutated CLL clones remains a major challenge, but new combination regimens and reversible BTKis hold promise for preventing and treating BTKi-resistant disease.
