Single-nucleus cross-tissue molecular reference maps toward understanding disease gene function

Gokcen Eraslan et al.

Summary: Understanding the function and regulation of genes in homeostasis and disease requires knowledge of their expression in different cellular and tissue contexts. In this study, we performed single-nucleus RNA sequencing on various frozen tissue types, generating a cross-tissue atlas of cellular profiles. By integrating this atlas, we identified shared and tissue-specific features of cell populations, as well as cell types and gene modules associated with neuromuscular, metabolic, and immune components of monogenic diseases and complex traits analyzed by genome-wide association studies.

Probabilistic harmonization and annotation of single-cell transcriptomics data with deep generative models

Chenling Xu et al.

Summary: As the number of single-cell transcriptomics datasets increases, integrating data to achieve a common ontology of cell types and states becomes the natural next step. scVI and scANVI are two methods that can effectively integrate data and perform well in cell state annotation, with high accuracy, scalability, and adaptability.

Deep Learning Enables Fast and Accurate Imputation of Gene Expression

Ramon Vinas et al.

Summary: Novel deep learning methods, PMI and GAIN-GTEx, were proposed for gene expression imputation, showing advantages in predictive performance and runtime over standard methods. PMI performed best in inductive imputation for protein-coding genes, while GAIN-GTEx outperformed in in-place imputation, indicating robust generalization on RNA-Seq data across cancer types.

Predicting tissue-specific gene expression from whole blood transcriptome

Mahashweta Basu et al.

Summary: This study demonstrates that an individual's whole blood transcriptome can predict tissue-specific expression levels for around 60% of genes across various tissues, with particularly high accuracy in skeletal muscle. Predictions based on blood transcriptome are almost as effective as actual tissue expression in identifying disease states for six different complex disorders, surpassing the traditional blood transcriptome approach. The development of TEEBoT provides a valuable tool for further research in other medical conditions.

Large-scale cis- and trans-eQTL analyses identify thousands of genetic loci and polygenic scores that regulate blood gene expression

Urmo Vosa et al.

Summary: Genetic variants associated with traits primarily affect complex phenotypes through regulatory mechanisms on the transcriptome. Most genes show cis-eQTL effects, while distal trans-eQTL effects have lower replication rates. However, single-cell RNA-seq data prioritize intracellular trans-eQTL effects mediated by transcription factors. Additionally, a subset of genes correlated with polygenic scores for various phenotypes may serve as potential drivers for those traits.

Learning interpretable cellular and gene signature embeddings from single-cell transcriptomic data

Yifan Zhao et al.

Summary: The new model scETM addresses challenges in single-cell RNA-seq analysis by optimizing gene signatures and cell functions through meaningful embeddings, utilizing both neural network and linear decoder for scalability and interpretability. It demonstrates remarkable cross-tissue and cross-species zero-shot transfer-learning performance, enriching biologically relevant pathways and disease-related topics.
