HybridRNAbind: prediction of RNA interacting residues across structure-annotated and disorder-annotated proteins

Fuhao Zhang et al.

Summary: This study investigates sequence-based predictors of RNA-binding residues (RBRs) and finds that structure-trained predictors perform well for structure-annotated proteins, while disorder-trained predictors provide accurate results for disorder-annotated proteins. However, these methods do not perform as well on opposite annotations, leading to the development of a new integrated model for improved prediction accuracy.

Cross-species prediction of essential genes in insects

Giovanni Marques de Castro et al.

Summary: This article presents and validates a machine learning strategy to predict essential genes in insects using sequence-based intrinsic attributes and transcriptomic data. Even models trained using only intrinsic attributes can predict genes in other insect species, including lineage-specific essential genes. Furthermore, the inclusion of RNA-Seq data contributes to increased classifier performance.

Improved Prediction Model of Protein Lysine Crotonylation Sites Using Bidirectional Recurrent Neural Networks

Sian Soo Tng et al.

Summary: This study proposes a deep learning model based on a recurrent neural network (RNN) for predicting histone lysine crotonylation (Kcr) sites in proteins. By embedding the peptide sequences, the efficiency of RNN-based models like LSTM, BiLSTM, and BiGRU networks is investigated. The comparison with other tools and cross-validation tests demonstrate the outstanding performance and computational efficiency of the BiGRU model. A webserver called Sohoko-Kcr is deployed for free use based on the proposed model.

SANA: cross-species prediction of Gene Ontology GO annotations via topological network alignment

Siyue Wang et al.

Summary: The article discusses the importance of topological network alignment, explains the reasons for the failure of network alignment algorithms based solely on topology due to the sparsity and incompleteness of PPI network data, proposes a method to detect weak signals through multiple stochastic samples of topological network alignments, and successfully achieves cross-species prediction of GO terms based on topology.

DPCMNE: Detecting Protein Complexes From Protein-Protein Interaction Networks Via Multi-Level Network Embedding

Xiangmao Meng et al.

Summary: Protein complexes play a crucial role in the biological functions of cells. This study proposes a method called DPCMNE to detect protein complexes using multi-level network embedding, which preserves both the local and global topological information of biological networks. Experimental results show that DPCMNE outperforms other existing methods in terms of F1 and F1+Acc, and the protein complexes detected by DPCMNE are biologically more significant.

PC2P: parameter-free network-based prediction of protein complexes

Sara Omranian et al.

Summary: This study addresses the prediction of protein complexes in PPI networks by formalizing complexes as biclique spanned subgraphs and developing a parameter-free greedy approximation algorithm. The proposed algorithm, PC2P, outperforms existing solutions on various performance measures and maintains GO semantic similarity and enrichment score of the predicted protein complexes. The study demonstrates the promising framework of clustering networks using biclique spanned subgraphs for detecting complexes in PPI networks.
