THP9 enhances seed protein content and nitrogen-use efficiency in maize

New resources for genetic studies in maize (Zea mays L.): a genome-wide Maize6H-60K single nucleotide polymorphism array and its application

Summary: Maize6H-60K is a genome-wide single nucleotide polymorphism (SNP) array developed to facilitate maize genotyping by tiling high-quality variants obtained from sequencing data of 388 representative inbreds. The array, containing 60,000 markers, was effective in genotyping 329 inbreds, 221 hybrids, 34 parent-offspring sets and six breeding samples, with 80% of SNPs categorized into the highest quality class. Linkage disequilibrium analysis showed that LD decline was in equilibrium between r(2) values of 0.10 and 0.15, corresponding to a physical distance of 400-600 kb. UPGMA clustering analysis successfully divided the inbred lines into nine groups consistent with known pedigrees, indicating the potential of the array in genetic studies, variety identification, and molecular breeding of maize.
