Exclusion of m6A from splice-site proximal regions by the exon junction complex dictates m6A topologies and mRNA stability

Anna Uzonyi et al.

Summary: N6-methyladenosine (m6A) is a widespread destabilizing mark on mRNA with non-uniform distribution across the transcriptome. In this study, the authors propose that m6A deposition is exclusion-based rather than selective. They demonstrate that m6A consensus motifs are methylated by default unless they are near splice junctions. By validating a simple model based on the presence of m6A motifs and exon-intron architecture, they show that mRNA decay is mechanistically mediated via m6A.

UniProt: the Universal Protein Knowledgebase in 2023

Alex Bateman et al.

Summary: The UniProt Knowledgebase aims to provide comprehensive, high-quality, and freely accessible protein sequences annotated with functional information. The database has expanded its data processing pipeline and website to accommodate the increasing information content, with over 227 million sequences and plans to include a reference proteome for each taxonomic group. Detailed annotations are extracted from the literature to update or create reviewed entries, while unreviewed entries are supplemented with annotations from automated systems. The new website, https://www.uniprot.org/, offers enhanced user experience and easy access to data, including AlphaFold structures and improved protein subcellular localization visualizations.

m6A-ELISA, a simple method for quantifying N6-methyladenosine from mRNA populations

Imke Ensinck et al.

Summary: N6-methyladenosine (m6A) is a widely studied and abundant RNA modification that regulates the fate of RNAs in various ways. To quantify m6A levels, numerous methods have been developed, but they often involve extensive protocols. Here, we present a simple and scalable method, m6A-ELISA, for determining relative m6A levels in mRNA populations from different sources.

N6-methyladenosine (m6A) reader Pho92 is recruited co-transcriptionally and couples translation to mRNA decay to promote meiotic fitness in yeast

Radhika A. Varier et al.

Summary: In this study, we performed a comprehensive analysis of the m6A reader protein Pho92 and found that it promotes protein synthesis and links it to mRNA decay in Saccharomyces cerevisiae. Through its interaction with transcriptional elongator Paf1C, Pho92 associates with target loci and promotes meiosis.

Hidden codes in mRNA: Control of gene expression by m6A

Shino Murakami et al.

Summary: Information in mRNA is not only confined to its nucleotide sequence but also includes chemical modifications, such as N-6-methylade-nosine (m(6)A). m(6)A modifies mRNA and can affect nuclear processes and promote degradation of mRNA in the cytoplasm. It marks a specific group of mRNAs associated with certain biological processes and is enriched in other groups as well.

FAX-RIC enables robust profiling of dynamic RNP complex formation in multicellular organisms in vivo

Yongwoo Na et al.

Summary: RNA-protein interaction is crucial for gene regulation post-transcription, and formaldehyde crosslinking (FAX) has been introduced as an alternative method for efficient capture of RNA-protein interactions, expanding the coverage of the study. FAX-RIC technology provided a comprehensive and unbiased RNA interactome in Xenopus laevis oocytes and embryos, revealing dynamic remodeling of RNA-protein complexes. This study demonstrates the applicability of FAX-RIC in mammalian tissue samples, extending the profiling of RNA interactome into multicellular organisms.

m6A-independent genome-wide METTL3 and METTL14 redistribution drives the senescence-associated secretory phenotype

Pingyu Liu et al.

Summary: Research shows that METTL3 and METTL14 promote the senescence-associated secretory phenotype in an m(6)A-independent manner. METTL14 is redistributed to enhancers, while METTL3 is localized to pre-existing NF-kappa B sites in the promoters of SASP genes during senescence. Both are essential for SASP, but it is not regulated by m(6)A mRNA modification.
