Mass spectrometry-based characterization of histones in clinical samples: applications, progresses, and challenges

Roberta Noberini et al.

Summary: In the past 15 years, research has shown the potential of investigating histone post-translational modifications and variants in clinical samples for discovering biomarkers and therapeutic targets in cancer biology. Mass spectrometry has emerged as a powerful tool for unbiased, comprehensive, and quantitative investigation of histones in clinical samples, with recent advancements in technology expanding its application possibilities. The 'bottom-up' strategy of analyzing short proteolytic peptides has shown success in clinical sample analysis, offering a promising approach for histone PTM profiling.

Evaluation of circulating cell-free DNA in cholestatic liver disease using liver-specific methylation markers

Sohan Punia et al.

Summary: Levels of liver-specific cfDNA are increased in PBC and PSC patients compared to controls, and are higher in late-stage patients than in early-stage patients. Additionally, levels of cfDNA are positively correlated with levels of alkaline phosphatase in patients, indicating a potential new biomarker for evaluating liver cell death in cholestatic liver diseases.

A novel proteomics approach to epigenetic profiling of circulating nucleosomes

Priscilla Van den Ackerveken et al.

Summary: Alteration of histone post-translational modifications (PTMs) is crucial in human cancer, particularly in colorectal cancer (CRC). A new enrichment method was developed to isolate circulating nucleosomes from plasma for proteomic analysis, revealing distinct histone PTMs in CRC patients. Methylation of histone H3K9 and H3K27, acetylation of histone H3, and citrullination of histone H2A1R3 were found to be upregulated in CRC patients, with potential for biomarker discovery.

Current Methods of Post-Translational Modification Analysis and Their Applications in Blood Cancers

Katie Dunphy et al.

Summary: This review discusses techniques used for PTM analysis and their applications in blood cancer research. Mass spectrometry-based techniques are at the forefront of PTM analysis due to their ability to detect large numbers of modified proteins with high sensitivity and specificity. Immuno-based techniques remain popular, with improvements in the quality of commercially available modification-specific antibodies facilitating the detection of modified proteins with high affinity. PTM-focused studies on blood cancers have provided information on altered cellular processes that contribute to the malignant phenotype, while many blood cancer therapies target protein modifications to exert their anti-cancer effects. Continued optimization of protocols and techniques for PTM analysis in blood cancer research will lead to novel insights into mechanisms of malignant transformation and the identification of new biomarkers and therapeutic targets.

Characterizing circulating nucleosomes in the plasma of dogs with lymphoma

Christopher Dolan et al.

Summary: The study found that dogs with LSA had significantly increased plasma nucleosome concentrations, which increased with the stage of cancer. Dogs with B cell lymphomas had higher nucleosome concentrations than dogs with T cell lymphomas. The Nu.Q (TM) H3.1 assay reliably detected elevated nucleosome concentrations in dogs with LSA.

Discovery of a Non-Nucleoside SETD2 Methyltransferase Inhibitor against Acute Myeloid Leukemia

David Bajusz et al.

Summary: In this study, first-generation cell-permeable non-nucleoside inhibitors of SETD2 were identified, showing dose-dependent inhibition of the enzymatic activity of SETD2. The correlation between AML cell lines with MLL rearrangements and decreased H3K36me3 levels prioritizes the further development of these compounds as potential drug candidates.
