Phylogenomics Supports the Monophyly of Aphelids and Fungi and Identifies New Molecular Synapomorphies

Luis Javier Galindo et al.

Summary: The supergroup Holomycota, consisting of Fungi and other related unicellular organisms, plays a major role in the phylogeny of eukaryotes. Recent studies suggest that the poorly known group of endobiotic phagotrophic protists known as aphelids may be closely related to fungi. This finding has significant implications for understanding the early evolution of Holomycota and the origin of fungi.

Evaluating the diversity of the enigmatic fungal phylum Cryptomycota across habitats using 18S rRNA metabarcoding

C. Alisha Quandt et al.

Summary: A survey of Cryptomycota strains was conducted using long-amplicon PacBio sequencing of 80 environmental DNA samples. The study revealed that freshwater samples had the highest diversity, with 175 operational taxonomic units (OTUs), while marine samples had the lowest diversity, with only 25 OTUs. The composition of Cryptomycota communities varied depending on the habitat, with distinct communities in freshwater and soil samples. Phylogenetic analyses also indicated the presence of previously known major clades of Cryptomycota, but a significant portion (61%) of the OTUs were novel.

Aphelidium parallelum, s p. nov., a new aphelid parasitic on selenastracean green algae

Kensuke Seto et al.

Summary: Aphelids are intracellular parasitoids of algae and represent an early-diverging lineage of the kingdom Fungi. A novel aphelid strain, KS114, parasitizing selenastracean green algae, was investigated and described as a new species, Aphelidium parallelum, based on its unique ultrastructure features and molecular phylogenetic analysis.

Seasonality of parasitic and saprotrophic zoosporic fungi: linking sequence data to ecological traits

Silke Van den Wyngaert et al.

Summary: This study combined different methods to explore the diversity, ecology, and seasonal dynamics of zoosporic fungi in a temperate lake, revealing interactions between parasitic and saprotrophic chytrids and their dominance during diatom bloom and pollen rain periods. Observations on the temporal dynamics of diatom-specific parasitic clades revealed mechanisms of coexistence.

Genomic analysis reveals cryptic diversity in aphelids and sheds light on the emergence of Fungi

Kirill V. Mikhailov et al.

Summary: Molecular phylogenetics has reshaped our understanding of the fungal tree of life, including the discovery of Aphelida as a deep branch preceding the emergence of osmotrophic fungi. In this study, the genomes of Aphelida species Amoeboaphelidium protococcarum and Amoeboaphelidium occidentale were obtained and analyzed. The genomic data revealed the hidden divergence between these two species and confirmed the proposed sister relationship between Aphelida and Fungi. The annotation of aphelid genomes further demonstrated their retention of certain proteins associated with phagocytosis and amoeboid motility, as well as the expansion of receptor-like protein kinases. The findings suggest an independent origin of fungal plant-degrading capabilities in aphelids.

Diploid-dominant life cycles characterize the early evolution of Fungi

Kevin R. Amses et al.

Summary: By analyzing the genomes of flagellated fungi, we identified major evolutionary trends in non-Dikarya fungi. Our study revealed five lineages of flagellated fungi and found that some of these lineages have diploid-dominant life cycles. Additionally, we observed the loss of ancestral traits shared with animals across these fungi lineages. These findings caution against assuming that traits observed in Dikarya are representative of other fungal lineages.

Single dominant diatom can host diverse parasitic fungi with different degree of host specificity

Maiko Kagami et al.

Summary: Recent molecular surveys have revealed a surprising diversity of mycoplankton in lakes and oceans, with early diverging fungal lineages known to be prominent parasites of phytoplankton. By combining microscopy with single-spore-based DNA barcoding, researchers identified 12 distinct fungal lineages in Lake Inba, Japan, associated with both known parasitic phyla and enigmatic phyla. Infection experiments confirmed varying levels of host specificity among different fungal strains, with generalists infecting multiple diatoms growing slower than specialists with a single host.

Summary: This study presents a newly identified parasitic chytrid targeting a specific dinoflagellate in the Baltic Sea, with unique life cycle and ultrastructure characteristics. The chytrid can only infect dinoflagellates, especially Kryptoperidinium foliaceum, causing significant impact on populations. Multiple infections lead to a shorter life cycle compared to single infections.

Genome-scale phylogenetic analyses confirm Olpidium as the closest living zoosporic fungus to the non-flagellated, terrestrial fungi

Ying Chang et al.

Summary: The zoosporic obligate endoparasites Olpidium play a key role in the reconstruction of flagellum loss in early fungi. Through genomic and transcriptomic data analysis, Olpidium was identified as the closest zoosporic relative of non-flagellated terrestrial fungi. The study revealed a potential polytomy in early fungal evolution and highlighted the challenges in morphological and phylogenetic reconstructions.

Polyrhizophydium stewartii, the first known rhizomycelial genus and species in the Rhizophydiales, is closely related to Batrachochytrium

D. Rabern Simmons et al.

Summary: Research in the last 20 years has led to the discovery of a new order, Rhizophydiales, and the addition of a new genus and species, Polyrhizophydium stewartii, to this order. This saprobe found in aquatic plant leaves is the first rhizomycelial species in the order and groups with amphibian pathogens in molecular phylogeny. This species is of interest for investigators studying evolutionary pathways related to host-switching and morphological adaptation.

Phylogenomics of a new fungal phylum reveals multiple waves of reductive evolution across Holomycota

Luis Javier Galindo et al.

Summary: The study delves into two atypical parasitic fungi with amoeboid zoospores and long kinetosomes, proposing a new phylum, Sanchytriomycota, based on their distinct phylogenetic position and unique traits. Comparative genomic analyses reveal a reduced metabolic repertoire for the sanchytrids and infer three independent flagellum losses. The research also highlights that most of the hyphal morphogenesis gene repertoire of multicellular fungi had already evolved in early holomycotan lineages.

Early-diverging fungal phyla: taxonomy, species concept, ecology, distribution, anthropogenic impact, and novel phylogenetic proposals

Kerstin Voigt et al.

Summary: The increasing number of new fungal species described from all over the world and the use of genetics to define taxa have dramatically changed the classification system of early-diverging fungi. However, the classification and phylogeny of basal fungi are still unresolved. This article reviews the recent taxonomy of basal fungi, re-evaluates the relationships among early-diverging lineages of fungal phyla, and discusses species concepts in several fungal phyla.
