Use of oral fluids for efficient monitoring of influenza viruses in swine herds in Colombia

Summary: This study describes a surveillance strategy of Influenza A virus (IAV) at the herd level during respiratory disease outbreaks in swine farms at tropical settings using porcine oral fluids. The results demonstrate that oral fluids can be easily implemented as a novel, user-friendly, welfare-friendly, accurate and cost-effective sampling method for active surveillance and monitoring of IAV infections in swine farms in tropical settings.

Muscle5: High-accuracy alignment ensembles enable unbiased assessments of sequence homology and phylogeny

Summary: This article introduces the Muscle5 algorithm, which generates an ensemble of diverse high-accuracy alignments to provide confidence estimates in alignments, trees, and other inferences. Experimental results show that using this ensemble can confidently resolve topologies with low bootstrap and reveal that some topologies with high bootstrap are incorrect. This method improves confidence assessment in alignment inference.

Antigenic Characterization and Pandemic Risk Assessment of North American H1 Influenza A Viruses Circulating in Swine

Zooming in on the molecular characteristics of swine influenza virus circulating in Colombia before and after the H1N1pdm09 virus

This study focuses on the impact of H1N1pdm09 virus introduction in Colombia and the dynamics of previously present swine viruses. A phylogenetic analysis of swine influenza virus isolates was conducted, confirming the displacement of classical swine influenza virus with the pdmH1N1 virus. Reassortment events with classic viruses were also observed. The study demonstrates complex competition dynamics and variations in Colombian swine viruses through Drift and Shift.

Identification and Characterization of Swine Influenza Virus H1N1 Variants Generated in Vaccinated and Nonvaccinated, Challenged Pigs

Summary: The study analyzed the intra-host diversity of SIV in samples collected from vaccinated and unvaccinated animals challenged with H1N1 influenza A virus. It found that the most significant nonsynonymous substitutions occurred in the NS1 protein in samples from vaccinated animals, indicating continuous evolution of SIV despite vaccine application. New viral variants were also discovered in both vaccinated and unvaccinated pigs, with important substitutions in the HA, NA, and NP proteins, which might enhance viral fitness in natural conditions.
