Speciation Hypotheses from Phylogeographic Delimitation Yield an Integrative Taxonomy for Seal Salamanders (Desmognathus monticola)

R. Alexander Pyron et al.

Summary: Significant progress has been made in species delimitation and there are various methods available for testing speciation models. However, the integration of phylogeography and taxonomy is sometimes incomplete. The emerging consensus is to consider distinct genealogical clusters in genome-scale data as strong initial evidence of speciation, which needs to be tested and falsified under explicit evolutionary models. With larger datasets, it is now possible to test speciation hypotheses and examine the relationship between trait differentiation and divergence mechanisms. This integration of evolutionary processes and integrative taxonomies can lead to a better understanding of speciation.

Contextualizing enigmatic extinctions using genomic DNA from fluid-preserved museum specimens of Desmognathus salamanders

R. Alexander Pyron et al.

Summary: Advancements in biochemistry and DNA sequencing have allowed the recovery of nuclear and mitochondrial data from historical preserved specimens, shedding light on the geographic extent and ecological context of extinct populations. The success in recovering data from the extinct Desmognathus fuscus carri salamander highlights the potential for large-scale application of these methods to natural history specimens, despite challenges such as DNA damage and sequencing errors.

Candidate-species delimitation in Desmognathus salamanders reveals gene flow across lineage boundaries, confounding phylogenetic estimation and clarifying hybrid zones

Robert Alexander Pyron et al.

Summary: A study on the Desmognathus genus of salamanders reveals the presence of at least 47 candidate species, some of which are newly described and others that represent combinations of previously named lineages. The study also finds significant phylogeographic structure and extensive hybridization. Furthermore, the study highlights the potential distortion of classification due to admixture in phylogenetic inference.

A new, narrowly endemic species of swamp-dwelling dusky salamander (Plethodontidae: Desmognathus) from the Gulf Coastal Plain of Mississippi and Alabama

R. Alexander Pyron et al.

Summary: A new species of swamp-dwelling dusky salamander (Desmognathus pascagoula sp. nov.) has been discovered in southeastern Mississippi and southwestern Alabama. This species is morphologically, genetically, and geographically distinct from previously identified species. It is currently known from six populations and may have a broader range.

GroupStruct: An R Package for Allometric Size Correction

Kin Onn Chan et al.

Summary: This article introduces an allometric growth model for correcting ontogenetic body size variation, and extends its application from intraspecific to interspecific datasets through an easy-to-use software package. The study finds that choosing the appropriate size correction method is crucial for downstream analysis results and biological interpretations.

Allocation of Salamandra auriculata Holbrook, 1838, with a new species of swamp-dwelling dusky salamander (Plethodontidae: Desmognathus) from the Atlantic Coastal Plain

R. Alexander Pyron et al.

Summary: In the past, dusky salamanders in the Coastal Plain were considered one species, but recent molecular phylogenies have revealed at least four distinct taxa. Some swamp-dwelling populations may have become extinct, while other related species in the region have yet to be described.

Systematics of the Ocoee Salamander (Plethodontidae: Desmognathus ocoee), with description of two new species from the southern Blue Ridge Mountains

R. Alexander Pyron et al.

Summary: The mountain dusky is a distinct ecomorph of the Dusky Salamander. Recent studies have suggested the existence of multiple species within the Dusky Salamander populations across the Appalachians. Five species within the D. apalachicolae + D. ocoee group have been supported by genetic data. This taxonomic arrangement is robust and derived from multiple sources, but further analysis may provide more insights into the lineage identification within D. ocoee.

A standardized and statistically defensible framework for quantitative morphological analyses in taxonomic studies

Kin Onn Chan et al.

Summary: Although widely recognized methods such as body size correction and statistical hypothesis testing are not consistently applied in taxonomic studies, the use of a standardized and statistically defensible framework can enhance the workflow of morphological analyses. The proposed 5-step approach, accompanied by an easy-to-use companion R script, is particularly useful for identifying diagnostic characters for species diagnoses in a more robust integrative taxonomic framework.

A New Relict Species of Slender Salamander (Plethodontidae: Batrachoseps) with a Tiny Range from Point Arguello, California

Samuel Sweet et al.

Summary: Among western North American amphibian lineages, the plethodontid salamander genus Batrachoseps has undergone extensive radiation. A new species within the genus has been described from central California. Despite limited genetic variation and a geographically disjunct distribution, population structure was detected within the tiny range of this species. Impacts of potential modifications to the habitat should be evaluated to ensure the species' conservation.
