Metagenomic analysis revealed sources, transmission, and health risk of antibiotic resistance genes in confluence of Fenhe, Weihe, and Yellow Rivers

Yangyang Wang et al.

Summary: This study used metagenomics to investigate the transmission and health risks of antibiotic resistance genes (ARGs) and human pathogenic bacteria (HPB) in the confluence of Fenhe, Weihe, and Yellow Rivers. The findings revealed that human activities and animal feces were the main sources of pollution. Additionally, mobile genetic elements played a key role in ARGs transfer.

CARD 2023: expanded curation, support for machine learning, and resistome prediction at the Comprehensive Antibiotic Resistance Database

Brian P. Alcock et al.

Summary: The Comprehensive Antibiotic Resistance Database (CARD) is an informatics framework that combines the Antibiotic Resistance Ontology (ARO) with curated AMR gene sequences and resistance-conferring mutations to annotate and interpret resistomes. The latest version of CARD includes a large number of ontology terms, reference sequences, mutations, publications, and AMR detection models. Recent enhancements to the database include expanded identification of beta-lactamases, incorporation of likelihood-based AMR mutations for Mycobacterium tuberculosis, addition of disinfectants and antiseptics and their associated ARGs, and systematic curation of resistance-modifying agents. The database also provides in silico prediction of resistomes and prevalence statistics of ARGs.

Improved metagenome binning and assembly using deep variational autoencoders

Jakob Nybo Nissen et al.

Summary: Despite recent advances in metagenomic binning, reconstruction of microbial species from metagenomics data remains challenging. Here we develop variational autoencoders for metagenomic binning (VAMB), a program that outperforms existing state-of-the-art binners in reconstructing near-complete genomes on simulated and real data. VAMB is able to separate closely related strains with high accuracy and showcase different geographical distribution patterns of human gut microbiome species.

CheckV assesses the quality and completeness of metagenome-assembled viral genomes

Stephen Nayfach et al.

Summary: CheckV is an automated pipeline for identifying closed viral genomes, estimating completeness of genome fragments, and removing host-related regions. By comparing sequences with a large database of complete viral genomes, CheckV assesses the quality of viral genomes assembled from metagenome data. Removing host contamination improves the accurate identification of auxiliary metabolic genes and interpretation of viral-encoded functions.

Opening a next-generation black box: Ecological trends for hundreds of species-like taxa uncovered within a single bacterial >99% 16S rRNA operational taxonomic unit

Martin W. Hahn et al.

Summary: The study utilized a protein-encoding gene to reveal hidden ecological patterns within a single operational taxonomic unit, leading to the detection of 600 species-like taxa in 99 freshwater habitats. It showed how environmental conditions shape bacterial communities and identified a surprising compositional separation of Polynucleobacter communities in habitats with different levels of calcium ions. This new approach opens up a window to explore the incredible diversity of free-living bacteria and investigate the impact of environmental conditions on bacterial evolution.

An Ohio State Scenic River Shows Elevated Antibiotic Resistance Genes, Including Acinetobacter Tetracycline and Macrolide Resistance, Downstream of Wastewater Treatment Plant Effluent

April Murphy et al.

Summary: The study reveals that wastewater effluent from rural rivers significantly increases the levels of various antibiotic resistance genes (ARGs), particularly those associated with multidrug-resistant A. baumannii. The taxonomic composition near the effluent shows an elevation of Acinetobacter species and gut-associated Bacteroides and Firmicutes, while increases in nitrogen and phosphorus levels near the effluent do not consistently correlate with ARG levels.
