Explainability and white box in drug discovery

Kevser Kubra Kirboga et al.

Summary: Recently, the use of AI techniques in drug discovery has increased. However, the traditional AI techniques may lack explanations for decision processes. Explainable AI (XAI) techniques provide a better understanding of the causes and consequences of decision processes, improving drug discovery and decision-making.

Emergent properties as by-products of prebiotic evolution of aminoacylation ribozymes

Evan Janzen et al.

Summary: Complex biochemical systems exhibit highly adapted traits that may originate as evolutionary by-products. Studies on catalytic RNA show that systems of catalytic RNAs could lead to important evolutionary innovations, such as the genetic code. By measuring the activity of ribozyme mutants on alternative substrates, it was found that the adoption of additional amino acids by existing ribozymes could lead to error minimization and increased specificity. These results demonstrate the adaptive value in specificity and error tolerance that can arise as by-products of ribozyme evolution.

Summary: This study demonstrates the existence of an extensive neutral path network in the sequence space of an RNA ligase ribozyme using a deep learning-guided evolutionary algorithm. Experimental evaluation provides important empirical evidence that neutral networks can increase the accessibility and predictability of the fitness landscape.

Predicting higher-order mutational effects in an RNA enzyme by machine learning of high-throughput experimental data

James D. D. Beck et al.

Summary: This study used machine learning approaches to analyze data from variants of the CPEB3 self-cleaving ribozyme and found that the trained models could predict active sequences at higher mutational distances, although the correlation decreased with increasing mutational distance. The research also suggests that a wide distribution of ribozyme activity may be crucial for accurate predictions.

Summary: The k-Seq method allows for measuring the activity of a large set of molecules through high-throughput sequencing, facing challenges such as sequence heterogeneity and sequencing errors. Researchers characterized the method using simulated and experimental data, introducing bootstrapping and interpretable metrics to quantify model identifiability, aiming to enhance rigor in data quality reporting.

Encapsulation of ribozymes inside model protocells leads to faster evolutionary adaptation

Yei-Chen Lai et al.

Summary: The encapsulation of RNA ribozymes inside protocells generally increases their activity, with highly active ribozymes benefiting disproportionately more from encapsulation. This asymmetry in fitness gain broadens the distribution of fitness in the system. Encapsulation not only provides compartmentalization function, but also promotes activity and evolutionary adaptation during the origin of life.
