Long non-coding RNAs: definitions, functions, challenges and recommendations

John S. S. Mattick et al.

Summary: Genes encoding lncRNAs are abundant in complex organisms and are transcribed by RNA polymerase I, II, and III, as well as processed introns. The classification and annotation of lncRNAs are challenging due to their various functions, isoforms, and interactions with other genes. These lncRNAs evolve rapidly, are cell type-specific, and regulate multiple cellular processes, including gene expression and translation control.

Summary: Long noncoding RNAs (lncRNAs) are a diverse class of genes in eukaryotic genomes that regulate various processes in plants. However, the characterization of plant lncRNAs has lagged behind their identification. This review focuses on the key discoveries and insights made in plant lncRNA biology over the past twenty-five years. It discusses the challenges in distinguishing functional lncRNAs from noise and explores new avenues of research in this field.

An antisense intragenic lncRNA SEAIRa mediates transcriptional and epigenetic repression of SERRATE in Arabidopsis

Wei Chen et al.

Summary: In this study, a novel antisense intragenic lncRNA called SEAIRa was identified, which repressed SE expression and resulted in serrated leaves. SEAIRa recruited PUB25/26 proteins and RUB1 protein to mediate H2A monoubiquitination at exon 11 of SE. Meanwhile, PUB25/26 proteins also aided in the cleavage of SEAIRa and released a 5' fragment, which recruited the PRC2 complex for H3 lysine 27 trimethylation at the first exon of SE. The cooperative action of H2Aub and H3K27me3 modifications suppressed SE expression.

DNA methylation underpins the epigenomic landscape regulating genome transcription in Arabidopsis

Lun Zhao et al.

Summary: The absence of DNA methylation causes significant changes in the landscape of histone modifications, including the loss of H3K9me2 and redistribution of active and H3K27me3 marks. CG and non-CG methylation can act independently or cooperatively, with DNA methylation playing a key role in initiating H3K9me2 deposition and excluding other marks. Histone modifications retained or gained in the absence of DNA methylation serve as transcriptional regulatory signals, with active marks promoting genome transcription and H3K27me3 compensating for the lack of DNA hypermethylation/H3K9me2 at transposon families.

Identification and functional annotation of long intergenic non-coding RNAs in Brassicaceae

Kyle Palos et al.

Summary: In this study, the researchers identified and functionally annotated long intergenic noncoding RNAs (lincRNAs) in four plant species. They used a large amount of RNA-seq data to identify over 130,000 lincRNAs in Arabidopsis thaliana, Camelina sativa, Brassica rapa, and Eutrema salsugineum. The researchers characterized these lincRNAs using various methods and identified conserved motifs. Additionally, they used comparative genomics and transcriptomics to highlight lincRNAs with sequence or transcriptional conservation and assigned putative functions using guilt-by-association analyses.
